No, not by a long shot. Nothing suggests that Morrigan is atheist, just because she disagrees with the Chantry doesn't mean she doesn't believe there may be a higher power or creator deity of sorts. It would mean she is a skeptic or agnostic.
Big difference.

I too am wanting to find out what happens to her afterwards as I think the story should continue.

Same, I think you should definitely have a chance to find her as well, perhaps even convince her she made a mistake?
I like the idea of my character having a son, it will make for an interesting plotline...

Had her on 3 playthroughs, but after that I couldn't stomach her any longer. She seems to get along with Shale best. And well there's the ending...Don't really miss her, but then again never romanced her.
Probably good to have some closure on the whole matter though. And about Tim Curry and Kate Mulgrew it's simple, THEY ROCK. Capt. Janeway for auto-win, only surpassed by the even more awesome Patrick Stewart (no fan of the old duo William Shatner and Leonard Nimoy although they rock as well in their own respective).
I'm really looking forward to see if the next Castlevania is as good as they make it sound even if Patrick Stewart only has a narrative function).
