I loved Garrus' the most, though I must say that Grunt's was super awesome (especially if you manage to kill the thresher maw).
I really liked these loyalty missions, adds a whole new depth to the your crewmates.

I'm going to say Thane's. I loved the way him and Shepard do the good cop/bad cop. Threatening to cut off Elias balls and sell them to a krogan owned.

that one was entertaining. i enjoyed all of them to be honest. but, my favorite was tali's. granted, tali is my LI, but, i was happy to finally see the migrant fleet, for as little as what i saw. and the back story about what happened and why tali was accused of treason was entertaining. but, i told the admiralty to "suck it" and got tali acquitted of the charges. was just a shame that i couldnt go back to the migrant fleet afterwards. wanted to see reactions of when i walked in with tali and legion in my squad.

Garrus
Miranda
Tali
One complaint though, how come they are almost all betrayal quests? They are all great but from what I remember it was like yeah this person betrayed me, let's kill em.

i really like tali's because of the broader issue brought up of quarian and geth situation. It really gives light on the thoughts of the quarians. And Mordins because, again, of the broader issue of the ethics of the genophaghe

Tali's loyalty mission's got my vote. I liked the whole trial process and being aboard the migrant fleet (especially with Legion aboard, lol).

Tali and Mordin top my list, because they were the most emotionally charged.
Mordin really turned into a character for me on that quest. Before I wasn't sure if I'd like him. Okay funny, a fast-talking, fast-thinking Salarian scientist. But then I took him to the facility on Tuchanka and watched him grieve over the dead Krogan female, listened to him rationalize all the terrible things his actions had caused, even with the consequences staring him in the face. Now THAT is intellectual honesty. I really respected him as a character after that -- then he won me over the rest of the way with all his hilarious dialogue
Tali, too. Tali's quest was more about building on old friendships, about being there for her for the hardest moments of her life and helping her get through. It really solidified the bond between them as friends, and made for a great lead-in for anyone who chose to romance her.
I also liked Garrus and Thane's for those same reasons, those just didn't hit me quite as hard. Still powerful, though. Plus I liked seeing that a**hole Harkin again and watching Garrus kick his a**, lol.

They're all awesome, but IMO:
Best loyalty mission: Miranda's
Runner up: Garrus'
Worst loyalty mission: Grunt's

Tali - Flotilla, nuff said
Mordin - Moral ambiguity
Garrus - Beating the crap out of Harkin and being able to (seemingly) change much of his character

I really liked Grunt's mission. When the keystone makes the whole place shudder, i always get goosebumps. My other favorite is of course Tali's mission because 1. you get to hug her and 2. you finally get to see the flotilla.

Jack recruitment mission.
Not very long, but very atmospheric and with a excellent soundtrack. Gets even more amazing when Jack escapes and provides to destroy THE ENTIRE STATION.

My nr 1 fav was Jacobs hands down.
Garrus was also great I actually had a really hard time deciding if I was going to let him shot or not, in the end I dident and I'm happy how it turned out.
I really liked Grunt and Talis to.

I really liked Tali's recruitment mission, along with Garrus' and Jack's as well, but the hazardous environment of Tali's mission made it just a level better overall than the others with that sun roasting our shields and adding a nice touch of danger and tactics over the usual pure-action frenzy fights of the other missions.

Tali's loyalty mission.. nothing is more bad-ass than a hug interrupt.
I also really liked Samara's loyalty mission.. except for dancing shepard.

It's a toss up between Mordin and Legion as far as writing goes IMO. Legion might have the edge as I found the environment cooler.
Honorable mention to Tali, Samara and Jack (mostly for the environment and a slight twist in her back story).

Tali's because of the paragon hug, and also because the best speeches by Shepard were there (when you intimate or persuade the admiralty board).
Samara's was short but pretty sweet. I wished that it were much longer and more involved though. I also liked how Morinth's apartment showed the hedonistic side of Omega.
