Legion's definitely was most interesting. I think. Legion's character, at least, was very intriguing.

Favs due to uniqueness and originality were:
Samaras'- due to how it progresses from investigation to luring to awesome biotic duel with a critical choice thrown in the mix.
Legion's- Also very unique was the only loyalty mission where stealth being key played into the game as in taking out the heretics control hubs without awaking them.

Tali's Loyalty mission was my absolute favorite in game. Lots of emotional dialogue, paragon hugs and tragedy. Also legal drama! It had it all.

1. Tali because of the Migrant Fleet and the great speech you can give at the end of the trial
2. Thane because it was touching and reminded me of Carth from KOTOR who had a similar mission

1-Garrus, I like the sniper part, all dramatic

Recruiting Garrus - getting to talk to all 3 merc bosses and then killing them later... satisfying, also very exciting pacing
Recruiting Tali - avoiding the sun, fighting the Geth Armature, plus you get 2 new weapons and 2 upgrades in this mission :Dalways do this mission as soon as I can
N7 MSV Strontium Mule mission - most awesome of all the N7 missions, actually has some interesting backstory to it. Mercs are trying to hole themselves in but you go in and clean them out, awesomeness.
Tali migrant fleet mission - best dialogue of them all imo, maybe even the best in the game. I actually managed to spend 30 mins talking to the admirals and co.

I'm surprised nobody mentioned Jack. That was my favorite. The environment was great. Dark, creepy, mysterious, and the soundtrack augmented to that nervous feeling. The little action (except the end) kinda reminds me of The Shinning. Every corner and every scene feels like someone is gonna pop out of nowhere and just maul you, but then nothing happens. Really messes with your head. A lot of nostalgia and tension in the air. It was one of those missions where you just enjoyed the game for its aesthetic and cinematic values rather than the shooting aspect of the game. Job well done.
Mordin's was my second, the ending was soooooo dramatic. The soundtrack was great on that mission also.

Zaeed's. I like how it branches off depending on whether you choose the renegade or paragon choice. Its also one of the more intense missions combat wise.
Jack's was also great thanks to the creepy atmosphere.

Totally agree with you. It was Joseph Conrad at it's best with a hint of Golding. I would have loved that one to be a LOT longer with a LOT more planet / evidence of the past 10 years to explore.

Tali's. It was worth it simply for that awesome speech Shepard makes. Paragon or Renegade. To quote Tali herself:
"It's fun watching you shout."
That or Legion's. Legion's had probably had the hardest choice I had to make. That, and the geth space station was awesome. Also, it involves Legion. Thus, it wins.

1st: Thane's loyalty mission was the best. I love, as other's have pointed out, the good cop/bad cop routine. Thane and Shepard work really well together.
2nd: Thane's recruitment. Best NPC intro ever.
3rd: A tie between Garrus recruitment and the Tali loyalty mission. In both of them, you could feel the strength of the friendship between Shepard and them, as well as the affection and trust that flows both ways.

The female teammates all had great character-driven missions which I liked. Very rare for a video game.
Jacob's and Mordin's missions were interesting (and even disturbing) from a moral standpoint. That's something I always love, and I think sci-fi does it better than any other genre.

I liked all of them but I really liked the renegade option at the start of Mirandas were you click during the renegade flashing and grab the guy flip him around miranda whips out her gun shooting the hanging gas container causing it to drop exploding and in seconds you've taken out their entire force except for one salarian merc who just gets this "HOLY #$%@!!!" look on his face that is priceless.

Jack's... just love the whole prison-break idea (though the prison could have done with more inmates running about to get that whole prison riot vibe - could have made the enviroment feel genuinely dangerous and unpleasant... I used to love that show Oz, so I doubt they'd have made it as ugly as I could have lived with). That and Grunt finding Jack so damn entertaining the whole time.
