It sais you can buy and upgrade your Renegade and Paragon points by using the upgrade points in the manual, but how does one actually do it? Is it the class upgrade they're talking about or what? 2 playthroughs and still not been able to figure it out.

Sometimes when you max out your class you will have an option of selecting a standard class upgrade or a sub one with a bunch of mini (lesser) features, one of which sometimes is a near max of whatever "path" you're taking. I.E. more paragon than renegade, the points go to paragon etc.

The manual does seem to lie in this regard though, or I'm just missing something. Yeah I know about the skill upgrade, but that's more like a multiplier to your already existing Paragon/Renegade points. The manual seem to indicate you can actually give yourself more Paragon or Renegade points by spending it on them specifically.
