Are there ever any rune slots on armor and shields or are they just on weapons? I have some expensive armors but they do not seem to have enchanting slots....

They should go in offhand weapons for those who have two. Damage runes on those are wasted. I'm given to understand that they don't count. I'm not sure why. And I'm basing that on what others who seem to understand the mechanics better than I do say.
Damage runes (and resists) on the main hand weapons, buffs and resists on offhand ones.

I have a GM flame rune on my offhand weapon, and a GM silverite rune, and I'm pretty certain I get the +5/+10 pop up when I hit Darkspawn. Flame damage is shown in red, so its easy to notice. Maybe I'm deluding myself, though. i would liek some confirmation on this myself.

When a rogue is using the backstabbing animation the on-hand runes fire with every hit...the off hand runes never fire. AFAIK this only happens during backstabs. During normal attacks the runes function as they should.
