I know I'm definitely going to max my cloak and class skill (Probably go Agent, rather than Assassin...maybe) But any other suggestions on what skills to max or take? Or what bonus skill would be a good idea?

Agent (took Assassin Cloak though), Heavy Incin.
The ammo skills are pure pref.

AI hacking is on the fence for me, I use Tali and Legion fairly often and they both have it, plus it has never won a battle for me.

I used a Respecialize to swap from Squad to Heavy. Most things are still dying fine, and it makes a big difference dealing with ASSUMING CONTROL spam.

I was thinking about Garrus's AP ammo, but then he's got it, I probably don't need it. XD

Not really trying to maximize so much as get a sense for what people like or find useful. Like, I've heard good stories about people using AI-Hacking, but then other folks bring Legion or Tali along to mix things up, and therefore don't need the hacking skill.
Some people use Heavy Incinerate, whereas I've seen other folks who like the AoE evolution.
Warp Ammo does seem to be a popular choice among everyone though.

Thoughts on best squad members? I'm thinking Garrus and Miranda. I want to make sure I have a bit of control in my party members since Infiltrator is pure damage, and I'd like to keep weapon upgrades to a minimum, so no Shotgun users or anything like that.

Well, Miranda's class Skill is nice for keeping the squad up and moving. Also, you do know you can afford pretty much all the upgrades by the end of the game, right? >.> No reason not to.
Also, I noticed that, with the way you're playing, is feels less like an Infiltrator and more like a soldier. You seem to like the ammo powers a lot, and the AR. Just an observation.

I wouldn't call Shotguns totally useless, can't tell you how many times Jacob saved my butt with his shotgun...but I know what you mean. A lot of people go into Vanguard thinking "Wooo! Falcon Punch!" and suddenly they wind up in waaaaayyy over their heads.
Heh, yeah, mining the planets is tedious. I don't mind it though...I just need for Platinum and Eezo myself. Such a pain to find.
Also, remember that the cloak also gives you a damage bonus (substantial bonus if you go with Assassin Cloak) and enemies totally ignore you. So it comes in handy for offensive purposes as well.
