Just finished Collector Ship mission, have to grab Thane still and do a few loyalty missions before being good to go.
Would appreciate only a minor spoiler for this, but do I have any control over who lives and who dies? Don't want the whole end sequence spoiled for me, only want to know if I can decide character X must live but character Y can die for the greater good.
I feel like getting all the loyalty missions and ship upgrades is just too simple a way to keep everyone alive for the Suicide Mission.

Yes, you have full control (no one needs to die). You should take Miranda's advice regarding going after the IFF, though (she says you should build up the team first).

I believe its a combination of the upgrades and loyalty missions plus you have decisions in the final mission about who does what. You have to pick the best person for that particular situation.
I will say that you should not do the mission to obtain the Reaper IFF (you'll know this mission when you get to it its called "Reaper IFF") until you are pretty much ready to go if you want to save people that aren't in your squad (this will also make sense when you come to it). After obtaining the Reaper IFF and your last squad member you can only do one or two more missions before a certain event happens. This is if you want to try and get the best possible outcome.
