When doing Thane's mission, I was a little suprised. I had Thane in my party already, and when I talked to Bailey after Mouse, I went right into the mission. I was expecting two things to happen: one was that the party menu would pop up, signalling the start of the mission. The other was a save point or a "restart mission" checkpoint.
I brought him and Garrus along, and simultaneously did the beginning of both their missions: I talked to Mouse before going into the factory with Garrus. I think this may have caused the error that I stated above.
I wanted to restart the mission, because the dialogue wheel going into the interrogation was deceiving. Thane asks you "How should we play this" and the options make it appear that you're telling Thane what "Cop" he should play. Under that assumption I said "Be the Bad Cop" thinking I was telling Thane what to play. In reality, I was telling my Shephard to be the Bad Cop, and that was no bueno b/c I am playing Paragon on this toon (my other is renegade).
Granted, I was able to complete the mission, but I was so distracted trying to restart it, that I skipped everything. I've decided to run through it again, but I'll have to redo the factory for Garrus' mission, since that was the checkpoint the games recognizes.
So as a word of warning: don't try and multitask the loyalty missions that are on the same planet. Also, always remember the wheel's alignments: up is Paragon, middle is neutral, down is Renegade. I do think Bioware had a deceiving oversight here, and the wheel was ambiguous, making me think I was giving commands to Thane and not Shephard. The option should have been "I'll play the Bad Cop". I guess this is the one scenario where mindlessly clicking up as a response yielded better results than trying to read and select the appropriate response.
