So I finished the IFF mission and the journal said I had to wait for it to be instaslled. I did Legion's personal quest and then the Normandy was attacked, everyone on board was taken by the collectors. Afterwards, I chose to immediately go to the Omega 4 relay.
Is this a good choice, or should I wait for something?

That's right. If you got everything else in order before IFF, you will save your crew.

Yep. If you go and do anything else once the crew is taken, some of them will die as a result.

That said, your best window of opportunity is to not wait more than at least two missions after the IFF mission, in order to save your crew. Going immediately might secure the colonists, but I'm not sure on that.
On my second playthrough, I secured everyone's loyalty but Tali when I did the IFF mission so I could get Legion into my squad for Tali's mission. It was interesting to see the Quarians react to the presence of a Geth among their fleet.
Speaking of Tali's mission, I don't intend to allow the Quarians to take control of the Geth in ME3...Legion gave his loyalty, and in turn my respect. If ME3 involves Shepard having to go settle disputes between factions at the brink of war, then this should be very interesting.

So far the best combination is doing Legion's Loyalty quest afterward and warp to Omega 4 immediately.

Ummm... If you accepted the IFF before doing all that? You are pretty screwed in terms of saving your crew. As what many people said. You pretty much need to be ready to go by the time you accept the IFF Mission. You only leeway is going to be used to make Legion loyal. After that, head to Omega 4 or else see your crew into can soups.
