Does anyone else find it odd that no one mentions all the anti Cerberus acts Shepard performed in ME1? I mean you shut down there operations killed their personell and saw first hand that they had little to no morals in performing their experiments.  I mean turning a whole colony into husks, spreading mindless Rachni across a star system? You'd think these things would at least get a mention.

Instead we have a conversation option to say that we've never heard of Cerberus.  Just seems very strange to me.

It has been mentioned, for example Miranda says the Cerberus you encountered were apart of the military cells, while Garrus says 'do oyu remember those sick experiments they were conducting' when you first recruit him.

There are more examples but they escape me.

Well most of those situations are one line things I mean the one you mentioned with miranda is just a slipped in line delivered during a much longer conversation. I'm not saying that it should be a huge thing but an option to question the illusive man about past operations when you first met him would have be nice.

There is a dialogue with Miranda about how they were trying to build better troops and when they found out what the Rachni were they quit experimenting on them. Also, if you played Sole Survivor Tooms sends you an e-mail telling you that he can't believe you are working with Cerberus and he will kill you if he ever sees you. Plus, Ashley/Kaidan pretty much tell you to go to hell for working with Cerberus. In addition, Tali tells you that she can't believe you are working with them and that she thought you were undercover and going to destroy them. Furthermore, pretty much every paragon option in the game relating to TIM is anti Cerberus. You tell Jacob that he is a good man but that he is working for the wrong people. You question Miranda extensively on why she joined them. I think it is pretty clear that Shep and everyone else has their doubts about Cerberus.

It's been mentioned a lot. Miranda actually told me directly that she was supporting the experiments you helped destroy in the first game... because husks and the Thorian creepers are "mindless", so they supposedly wouldn't mind - great logic, and they abandoned the rachni experiments as soon as they found out that they were intelligent... like they didn't have history to remind them of that?

Anyway, it's been mentioned around four times, if memory serves me correctly.
