I thought part of Chakwas's motivation was to keep an eye on Joker's health. Cerberus probably used that and the whole "we're bringing Shepard back from the dead" thing to get her to join.
Anyone else have a hard time buying Joker/Chakwas working for Cerberus?

I would agree it is a bit of a stretch. If you do ME1 Cerberus assignments, Joker takes you to places that give you anything but a positive impression of Cerberus.
They do try to explain it, but in the end these characters are probably around mostly because they are familiar to ME1 players - and a great pilot is required for the story anyway.

My guess is that TIM (or one of his agents) approached Joker and Chakwas and said something like "Hey, guess what! Shepard isn't dead. And he is going to work for us now to save humanity. You should be a part of his new team."

Consider that Cerberus is NOT Al Qaeda but rather like Sinn Fein. Sinn Fein was the political wing of the IRA, which was bombing police stations accross Ulster. Most Sinn Fein members were never terrorists but some may have secretely backed the IRA.
If the Alliance could PROVE that Cerberus was actively backing a war on the Alliance, they'd shoot the Normandy on sight. They cannot, which implies deniability on the part of TIM and Cerberus. Being an open sympathizer of Cerberus is obviously not cause for arrest/detention. As Miranda argues with Jack, radical elements were responsible for the atrocities commited on Jack and others in ME1. As to wether this was an honest statement on Miranda's part or just planned deniability, that's something each player has to judge for himself.
Chackwas, Joker, Kenneth and Gabriella all joined Cerberus out of loyalty for Shepard, not becuase they shared any of Cerberus' goals or beliefs.

I did wonder about it, but honestly with all the other major snafus in ME2 it never really bubbled to the top as a concern.
