Talking to the Krogan doctor:

Krogan: "... right before I thrust my knife into his chest!"

Shep: "You killed your predecessor? Not exactly effective academic peer review."

And Moridan singing from the Pirates of Penzance was absolutely priceless.

 Movies and TV:
Jack is a walking reference to Pitch Black and Chronicles of Riddick.
One of the loyalty missions had not too subtle references to 'Lost'
There's an N7 mission that has a couple references to 'Virus'.

Baldur's Gate:
BOO!
Edwin I noticed at  bar as I went through,
Tali's Drone's named Chiktikka, which you may all recall is a Baldur's
gate reference, for those of you who played through that with Aerie.

"Boo the space hamster is the best one so far IMO." - This plus

"Tali constantly tells her drone to "go for the optics" - This (Minsc always told Boo to GO FOR THE EYES!) Plus your space Hamster even has the same "squeek" as when you would use Boo in Balder's Gate.

When you're going to rescue her sister, you enter an elevator and the ME1 elevator music starts playing. It's quiet for a few seconds before Miranda starts freaking out at the elevator for being too slow.

I laughed when I heard the Blasto the hanar announcment on Illium. "Ekindler this" lol. And on the citadel when I saw Rebecca and Michael arguing over what to buy the baby, and Michael says "maybe we should ask random people on the street what they think" LOL! And of course refund guy still trying to get his stuff. I think there's even a little nudge to one of our fellow forumnites, after you recruit Thane if you save "Jeirt" the salarian worker, he sends you a letter obssessing over Thane and how graceful he is.

-Joker makes Matrix and Space Odyssey references when the collectors invade the ship

-Legion makes a Back to the Future reference during his loyalty mission

..that's all I can think of at the moment

That you can by the "history books" Acension and Revelation on the Citadel.

And of course the space hamster. (Which I bought).

Talk to the Security Person when you first arrive at the Citadel with Legion in your party (The one that's doing the screening).  Ask her about the Heavy Security and the dialog kills me.

 "Geth do not intentionally infiltrate"

Ogrin's voice actor did voices for ME2.

There is a Turian/Quarian talking about Quarian/Human relations and using the points about amino acids etc. that all of us Tali fanboys used on the forums lol!

Also, the whole sequence with Joker alone sort of feels a lot like System Shock 2, doesn't it?

I think my favorite is overhearing a convo at the game merchants, with a fan complaining about "how the new rpgs with their big decisions and furious combat are inferior to old school games where you needed to drink water to stay alive and had tons of inventory management to deal with." I felt as if Bioware was trying to say something.

It was "I wish they made role-playing games the way they used to.  These days are all about 'big choices' and 'visceral combat' (reference to Bioware games, lolol). I miss those old games where you had to remember to drink water, and it took five hours real time to fly somewhere (possible WoW reference?)".

Not strictly easter eggs, but they made me ROFL:

  • Mordin's "Scientist Salarian" song.
  • Just after joker gives EDI full systems access, she says he needs to crawl through the ducts. It was absolutely priceless when she said "besides, I like the sight of humans down on their knees... that was a joke, Jeff". Glad they could inject some humor into such a tense moment!

As for actual easter eggs, after you finish the game and continue playing I was able to complete the other love interest as well as the one chosen during the story (in my case, I chose Miranda during the story and then completed Tali's love interest after the ending).

Once I'd completed both love interests (don't know if you have to for this), I got a message at my private terminal from Kelly saying to call her up to the captain's quarters. If you do so, she will dance for you, basically the same thing as the Asari dancers in nightclubs. Not sure whether you can do this as a female Shepard.

The thing about drinking water is a shot at the Fallout series. Flying for hours is probably WoW.

My brother's doing the Jack loyalty mission and he said the jungle planet looks like it came from the set of Predator (IMO, it does, especially with the rain).

I can't remember exactly what he said but Joker references 2001: A Space Odyssey when he mentions something about if EDI started singing "Daisy Bell".

Yeah, he also refs The Matrix when he makes the comment about us all being organic batteries.

The three guys in the Bar at the Bachelor party.

If you listen all the way though... The whole conversation is hilarious but at the end.

Salarian: "I can understand why I might find an Asari attractive, but how can they be attractive to humans too? They look just like Salarians!"

Human: "What? They look exactly like us! I'm... I'm not seeing the Salarian thing at all. At all!"

Turian: "You're both wrong. Asari look just like Blue Turians. Look at the Head-Fringe!"

Human: "Wait. You don't think they're, like mind-controlling us to see them as attractive. Do you?"

I am pretty sure that classifies as an Easter Egg.

This isn't really a reference, but the planet where you do Jacob's loyalty mission strongly reminded me of unknown world/Rakatan habitat in KotOR 1. Fallen ships amongst a paradise kinda thing.

Also, the joke EDI makes is (I think) a BSG reference.

The firefly clothing. Yeah.

You just reminded me of what the music that plays when the collectors show up reminded me of! The music that plays when the reavers show up in Firefly/Serenity.

Already mentioned, but one of my favorite references was when Joker mentioned Daisy Bell. I laughed hard, and then went to watch a youtube clip of HAL singing Daisy Bell.
