Its far too dangerous for anyone to have that kind of technology. Regardless of alignment that station must have been destroyed, for the good of all sapient creatures. Who's to say it cant be recaptured by an enemy? If Shepard can infiltrate it and get through the collectors, one of the most feared races, who's to say some race of who knows what cant infiltrate while Cerberus owns it? There are just too many risks to keeping it around.

Do you really trust Cerberus to do the right thing if you didn't destroy the base? I destroyed it and after the conversatio with T.I.M. I know I made the right decision.
Even if you can trust Cerberus. That place will eventual Indoctranate any scienetists studing it and that will just lead to more problems.
Glad I was able to stick it to Cerberus at the end.
