Dear all,
I have been wondering about the reapers for quite a while. I was triggered by the fact that they are apparently incredibly wise and powerful, yet still need to harvest 'organics' every 50000 years. Since Sovereign states in the first game that he is a legion of nations, could it be that each reaper represents an actual civilization? The protheans could for example be harvested to become a new reaper, and so on. It might be out there, but I find it an interesting thought, as apart from repairs, I can not really see a actual goal for reapers to harvest organics, unless it has something to do with reproduction (the first sentient species probably felt it was wise to transfer their consciousness into a machine in order to save their legacy, or something). I am not trying to offend anyone. I am getting Mass Effect 2 tomorrow, I am looking forward to it a lot,

Nobody knows the exact purpose of the harvesting. I would say that stopping organics from being powerful enough to fight back against the Reaper fleet would be on the list though.

Spoilers, since this is the best (or close to the best) answer you're gonna get.
Well, after beating the game, it seems to me that the Reapers wipe out not all of a species, but most of it, in order to leave it behind and help create new Reapers. With Sovereign's destruction, the "Collectors" went to work under Harbinger's command to build a new Reaper. This time, with a Human shape, instead of the usual cephalopod/insectoid designs commonly seen.
(A quick theory on why the shape change: Most species, like the Hanar, ended up with tentacles or insect features, but this is the first time humanoid shapes have developed, so the "Collectors" are simply building the shape seen... but I have a feeling that only the head and arms of the Human-Reaper would be there, and the rest closer to the pointed "shell" that almost all seem to have.)
With a new vanguard to replace Sovereign, it could go forth and bring the rest of the Reapers back. We don't know which race started them, obviously, but I have a feeling it was a race very similar either to the Geth or the Quarians.
A Quarian-esque people would have created this organic machine to form sentient life... and like the Geth eons later, it turns on its creators and starts its own race of "Reapers." I have a feeling Nazara was on of the first, if not the first. Harbinger seems to be a newer Reaper, since he seems fine for the Reaper Larva to deviate from the normal construction shape. The harvesting most likely is for reproductions. And the non-compatible species would be turned into slaves.
Their origin is unknown, but we know most of their purpose, and how they are made now.

It could be that they where made just like the quarians made the geth and like the geth the reapers rebeled ?
