Hes at the end, Alistair mentions him if you bring up the Howes & the camera cuts to him for a second.
Did seem abit like "oh yeah, Fergus was alive & everything turned out fine" tbh, I was expecting a quest where you searched for him & perhaps that would be where Arl Howe was met.
By the end you've been dealing with bigger things than an Arl taking you Bann, you've justed killed a bloody Archdemon for Andrastes sake!
Even the battle with Arl Howe didn't give much of a revenge feeling, cut him down like every other enemy and only a small mention of what happened at Highever.
