The Geth virus / Reaper assimilation was a nice parallel, although they didn't develop it nearly as much as they could have.

it was kinda cheesy compared to the first mass effect finale - in ME1 it was soooo freakin awesome, in ME2, the ending was somehow short, dull and I really didn't expect a one-mile high terminator which launches lasers from his mouth and you got to aim for his eyes to win - it was like WTF? Anyway, the whole game was still perfect, expect this particular part
