When you see Kaiden/Ashley on the colony, before you show up, he or she is paralyzed by one of the collector's little bugs. Yet, after you progress to the appropriate point in the mission he or she shows up to talk to you, as if nothing had happened, despite like all of the other colonists being captured and taken away. So my question is... how did Kaiden/Ashley get unparalyzed?

it seems a little weird though that they wouldn't take the virmire survivor, i mean that seems like it would be a huge blow to shepard.

Its a shoort term paralisation....so once the collectors left without them...it eventually wore off.

The fact that the paralyzation wore off isn't a plot hole, but the fact that the person ten feet away from them was captured (Lilith) while they, the person the Collectors came to Horizon for, were somehow missed, is.kraidy1117 wrote...

How do you know how long the paralyzation lasts? We walked across several people already paralyzed that weren't captured. We can assume they also missed Kaidan/Ashley. Why, we have no idea. So we can't completely call that a plot hole since there are others, but since it's unexplained, it's strongly in that category.
We can also call it a plot hole that they even had a meeting with Shepard, since they were paralyzed. Are there any after effects? How long were they paralyzed for? Is the paralysis only muscle based (clearly), or also neurological? If the Collectors need time to pick up people, one would assume the seeker swarms would paralyze the people to be collected for the duration they're on the planet to harvest. Does leaving the planet stop the paralysis? We need "relevant information regarding the plot", and the fact that we don't know how long someone being paralyzed lasts, or why people are unparalyzed when they leave the planet, makes it a plot hole. Kaidan/Ashley just had to mention "I was attacked by a bug, but woke up seeing the ship leaving for orbit."
If there is an alien device, magic or future-technology, it needs to be explained.
There are at least a dozen other plot holes in this game. If you can't see them, you're blind.

As for why Ash/Kaidan was left behind while others relatively nearby were taken, first note that Lilith wasn't that close - she managed to run a good thirty to fifty feet - and then notice that they didn't seem to be doing a careful, organized sweep, they seemed to be wandering around and collecting people seemingly at random (or perhaps according to some other metric as to which ones to collect first).
Either way it is clearly stated that a large number of colonists did survive - it wasn't just Ash/Kaidan and the one other guy. We didn't see them on screen, but it's stated in the mission briefing and we even get an email from one of them talking about what the colony is like now with so many people missing. Presumably the one military person managed to collect themselves and head to the center of what was going on faster than everyone else.
