I know the ship upgrades are a huge part of it, but is the med bay upgrade included?
Short version, can I skip it and still have everyone survive?
Med bay and squad survival.

All ship upgrades, except for Med Bay, Probe increasing, and larger fuel supply, will effect the outcome. Med bay, Probes, and Fuel is just for side-quests or for character progression, not affecting anything else.
Though, it would be kinda funny if it did have an effect, in a way. To save the ship you must have increased probe capacity so when you're attacked they act as a shield. Anything less than a full supply of probes before entering the relay is certain doom!
Then again, that would kind of suck.
