Bump.... I'm having this same problem too. It's really frustrating because I want to get Jack loyal again.

If you sided with Miranda, you can't get her(Jack) loyal again to my knowledge. She(Jack) is too emotional to let it slide that you sided with the Cerberus B, whereas if you sided with Jack, you can finesse Miranda with the argument you were just placating Jack and Miranda should understand it was only for the mission.
