Beat ME2. I want to play through again. Will my Shepard's upgrades remain in a new game? What about my crew? Will their upgrades remain even when I rescue them? What about the ship, armor and weapon upgrades?

I'm pretty sure upgrades reset...you can fully upgrade everything on the first play, so minerals and credits would be kind of meaningless and there would be nothing else to loot.
The bonus weapon skill (or super weapon) you picked up on the Collectors ship does not reset, but you don't get it until after Cerberus gives you a full set of guns. For all of the 10-15 minutes into the game that it takes for that to happen.
Which is fun, because you get to go around being shot at by L25 enemies without the upgrades which you previously used to hand them their collective asses.

you keep any weapons and armour you find and you get bonus cash and 50,000 of research materials but you lose everything else including renegade/paragon and crew.
you also start with the bonus crew skill (the loyalty skill of any crewmember that was loyal when the game ended also includes members that may have died in the previous play through)
and you get to keep the bonus weapon skill.
