There are times where I am in cover, and for some reason, I can't aim and shoot. the people are there, but my character won't move to shoot. it's annoying. a good example of this is on the mission to release the cure. There are a bunch of guys on the ledge overhead, and I took cover behind the wall, but I couldn't pop up and shoot them. I was right next to the stairs. that and your whole in and out of cover mechanic doesn't always respond anyway.  I was being an engineer and trying to use the sniper rifle. don't know if that makes a difference or not.
