Like so many people have mentioned already the Tali loyalty mission really made me shed a tear or two(like that recording of that quarian scientists to her child etc.) and my first suciide mission when my favorite three companions died and I was just traumatized to say the least(the wrost part was the scene where Shepard was looking at their coffins after the battle with that sad melody playing:()
But yes deifinetly the end of both ME games really played with your emotion(not just sadness but courage as well, the speech Shepard gives before the suicide mission makes me feel like I can take on anything and the music helps that.

Garrus getting shot, most certainly. Not because of the scene itself, but because of an effect in had on my very paragon Shepard who did not fry Cathka earlier. As a player I know that it wouldn't made any difference in the end, but for my character it was like: Blast it, my reluctance almost cost my friend his life, he is the one to pay for my mercy. Never again.

Heh, and that's how I went from pure paragon to some weird mix of paragon and renegade)
