I really love Turians and thus I want to explore their planet and see their cities.
2. A solution to the Geth/Quarian problem
No explanation needed I think.
3. A more advanced weapon/armor upgrade system I was a bit disappointed with the way armor and weapon upgrades were implemented in ME2. It felt too rigid and didn't have an "RPG feel" to it. Being able to Equip non standard armor and non standard weapons is a must for me.
4. Homosexual relationships. (With Garrus of couse!)
Being one, I would like to be able to pursue a homosexual relationship in ME3. Leading back to the first statement; i love Turians, and Being able to engage in a relationship between Garrus and my male Shepard would be welcome. I'm not fanatic about it though, and I wont find it game breaking if BioWare choose not to include it.
5. Better implementation of an action/reaction RPG system.
In ME2, no matter what you choose, the results are almost the same. It's impossible to make a "wrong choice" and then having to pay for that choice. The paragon/renegade system is good, but it needs to be used more indirectly, i.e. if a renegade player interacts with someone, their behavior will change, possibly opening up for another path in the game. The overall story needs to be preserved no matter what path the player chooses, but what lies in between needs to be less linear, and more dynamic.
Also, having an option to vent a crew member out the airlock would be great

For instance: ME2’s brief encounter with Ash/Kaidan was maligned by many players but I thought it was very much in character for him/her. The email he/she sends you afterwards is a nice touch but most players would have preferred Ash/Kaidan and Shepard to meet and talk it over in person. I feel there’s a way to maintain emotional connection with former squad mates even if they’re not playable. Prepare 3-4 encounters for each character (perhaps including 1 or 2 more romantic ones for LI’s) and you’ll have happy fan boys/girls. Same intent as the apologetic email, but far more satisfying.
2) Take a page from the Dragon Age: Origins playbook and let the player take over the unselected squad mates for short secondary missions concurrent to "the final boss fight". It worked really well in DA:O with the "unused" party members holding a castle gate while the main party fought the final boss; some of these secondary missions could increase/decrease the difficulty of the final boss fight depending on their success or failure. ME2 did something like it, but you never get to control the 2nd fireteam.
For example: if you didn’t select Garrus for the ME3 final boss fight, his secondary mission could be to try and sneak to a favorable sniping position where he could be firing pop-shots at the final boss during your fight (à la Sgt. Johnson on Halo 2). Your main party could catch a glimpse of him during the fight, perhaps giving you a thumbs-up encourage you on the comlink or something. It would give a satisfying ending for the whole team.
3) Final scene of ME1 had Shepard alone facing the player before a starry background. Since the squadmates are such a big part of the Mass Effect experience, why were the surviving squadmates not shown standing behind him, leaning against weapons and equipment crates? If you have a bad-a** team, they deserve a bad-a** group portrait (great screenshot opportunity)
4) ME2 brought closure to several side stories (like Helena Blake, etc). Keep it up! We like discovering the impact our Shepard’s decisions have had. I want to see the off-focus back of a nude Tali walking into an emerald green quarian ocean, her discarded enviro-suit lying in the sand in the foreground (still can’t see her face… what a TEASE!!!
5) H-E-L-M-E-T - T-O-G-G-L-E. After being dead for two years, I’d sure as hell remove my helmet before hugging my LI in my special armor set…

2) Major ending changes depending on your decisions on previous games. Developing a heavily branched plot is extremely difficult, but altering the last few hours dramatically based on what you did can compensate it.
3) One explorable location per system. Felt terribly disappointed each time I explored a new system in ME2 just to find nothing. And happens quite often.
4) A main story that develops progressively and interesting character-related quests. In ME1 the background was developed progressively, which kept things interesting. In ME2 all the collectors thing is extremely rushed with exactly three important points: presentation ("Some bugs kidnapped someone's late late cousin"), twist ("And the collectors really are...") and ending ("Look how cool is the final boss we just built"). On the other hand, squad missions in ME1 where lame ("Oh, you found my armour! Best friends forever!"), while in ME2 they are way more developed.
5) More dialogue. Unsubstantial chit chat with all your crew members and more dialogue-based quests. More precisely, situations that give you both a violent and a peaceful ending, because you feel much more accomplishment if you know that things can go horribly wrong.

4. Better, custom ammo for the Widow that is equally effective on armor, shields, and barriers.

Yes, I missed the tasteful glimpse of nudity too. Bioware shouldn't have shied away from it. This IS an adult story and and you'll see a lot more nudity walking on the beach in St-Tropez...

4. Returning squad mates. Ashley / Kaiden, recruited by shutting down Cerberus permanently or taking over Cerberus. Liara by hunting down the Shadow Broker (might be TIM?) Keeping Garrus, Grunt, Tali and others on the Normandy II at the beginning of the game (really, where else would they be?).
3. Improved inventory / squad system. In both ME1 and ME2, you had to have someone
in your party to build their skills. This should have been possible in
the ME2 Squad Screen. ME1 had too many weapons and armor options; ME2
had too few. A nice balance would be appreciated: a few more weapons
and armor pieces (at least six of each type would be nice), some picked
up on optional side missions, would be great - and give a little more
incentive to complete some side missions. Finding a balance between heat sinks and thermal clips/bullets would be nice, too.
2. Exploration. Again, a balance between ME1's Mako drops (BDtS was
a good execution of this) and ME2's linear corridors would be
appreciated. Larger areas are a given; a planet-side city mission
(innocent bystanders / hostages make better stories) could be amazing. Taking out a Reaper in orbit, then cleaning up the Husks and Scions (and mini-Reapers) that were dropped for ground forces? Who wouldn't want to play that mission?
1. Space combat. I want to shoot down multiple Reapers with my badass stealth cruiser. It'd also be nice to actually have "stealth missions" in ME3. The cloak had story purpose in ME1 for Eden Prime and Ilos. The only time cloak was "used" in ME2 was Legion's Loyalty mission.
0. The origin of the Reapers. We went aboard a 34 million year old Reaper. Where did they come from? Who/what built them?
That's roughly my top five and a half. Next.

3. More squad dialoge. This includes deeper romances and friendships. And Garrus not calibrating the gun all the time.
4. More customization? Armor, my scar back (and maybe more than one), special armor pieces and sets, etc.
5. No deus ex machina ending.

Every squadmate (that's alive in your save) from the previous 2 games get respectable cameos or squad spots, even the less popular ones like Grunt and Samara.
More squad interaction! Not necessarily elevators, though they'd be nice, but things like small talk on missions and in cities. Squad mates moving around on the Normandy would be cool too. Miranda coming over to Jacob's section and talking about Cerberus, Tali going to Dr. Chakwas or Mordin to get some medicine, Grunt going over to pick a fight with someone... You'd be able to keep track of where everyone is with the Normandy transportation menu like in ME2, which says where every squadmate is.
Go back to the old overheating system. Shotgun was my favorite weapon in the first game, but I could never use it efficiently in ME2 because it had so little ammo/whatever capacity. At least, give players a choice.
More planet exploring. Not empty deserts like in ME1, or nothing at all in ME2. Maybe 10-20 planets with unique locations you could explore, would be neat.
Squad conversations- 1. Balance in numbers. In ME2, Garrus would only have one conversation with me before his loyalty quest, while most other characters had varying amounts from 2 to 4 before asking about something. Felt really stupid.
2. Don't make decisions for me, with Jacob in ME2, my femshep was so over the top suggestive from beginning to finish, and I didn't even like the guy! Shepard needs to be more neutral in dialogue that you don't choose yourself.
3. Balance with LIs. Jacob's romance scene was incredibly long, and I had to tell him three times to go away. Garrus, it's about one minute long, and there's only one choice. Make players feel like they're getting the same amount of content as people who picked other LIs, don't spoil one group of players.

2) Please don't introduce an entirely new cast of characters for ME3; it would feel rather cheap to reduce all of the relationships you've developed over the first two games to simple cameo appearances. Also, what possible reason would there be to recruit an entirely new squad just for the finale?
3) An influence in how the Quarian/Geth plot will be resolved. I'd push for peace but it'd be nice to have the option to persuade the two groups.
4) The possibility for a "perfect" ending in which you and your friends all survive (assuming you work your ass off to achieve it). Also would be nice to have a "failed" ending where the Reapers actually win.
5) If at all possible, keep the storyline simultaneously epic (as a finale should be) but don't lose the incredible personal element that ME2 had.
I can think of more wishes but those are my biggest ones.

3) No new squadmates (or at least only one or two)-we've supposedly recruited the best in the galaxy already, the ME1+ME2 crew should be at your side in the final encounter

(09) Ammo powers are useful but boring - should somehow be changed
(10) All powers should have a secondary effect, thereby becoming more useful
(11) Add secret passageways, doors etc.
(12) New skill system (right now I have skillpoints that can't be put anywhere!)
(13) ...this would be unlucky...
