tl;dr - Fix AI (Tactics Screen?), crouch, shoulder camera switch, increased SG ammo, buy/sell Minerals/ammo, no universal cooldowns, less armor/shields/barries but more health, no Darth Shephard.

Overall, you guys hit the nail on the head with Mass Effect 2. However, I feel there are some gameplay tweaks that could be implemented in Mass Effect 3 to make it even better. From hardest to easiest:
-AI
Both the squadmates and enemy AI could be improved. The squadmates seem stupider than in Mass Effect, although it may be because the enemies have gotten smarter. Now, the easiest way to fix this would be to give us a tactics screen, like in Dragon Age.
Enemy AI. The only creatures I enjoyed fighting were the Collectors, Praetorians, and the Colossus on Haestrom. The Harbinger being able to possess creatures was a great mechanic and made me think about how to approach situations with Collectors. Praetorians were awesome because they never gave you a break, and kept bringing their barriers back up, forcing you to burst them down. The Colossus is a stretch, but because it repaired itself it forced you to approach that situation differently than you might have preferred.
One of the reasons I enjoyed fighting the Collectors was the Harbinger. Harbinger was a dangerous foe, but not as dangerous as I would like. An AI improvement for Harbinger, and all biotics for that matter, would be to let him fire his "biotics" around cover, just like Shephard can.
Squad AI. One thing I've noticed is that if you're starting to get flanked, your squadmates will just stand around in the open. This is a bad thing. Squadmates keep killing themselves because they push too far ahead. This could be fixed by not allowing them to get so far ahead of Shephard, or you could take the lazy way out and simply give them more health. I've also seen squadmates kill themselves by popping out of cover to shoot at someone when they have no shields, and barely any health. The easiest fix for this would be to have them adopt a more defensive posture when their shields are down, and an extremely defensive posture after their health passes a certain point. I would prefer a tactics screen similar to Dragon Age.
-Shooter Mechanics
More specifically, crouch and shoulder switch. I would map them to the Left and Right stick clicks. If we don't want to use your cover system, don't make us. Either fix the cover system so it works, or give us crouch and shoulder switch.
Crouch and Shoulder Switch. What I mean by shoulder switch is where you press a button, and the over-the-shouder view switches to the other shoulder. As it is right now, we have a great view from the right of cover, but not so from the left. Because there are few instances where the game either won't let you out of cover to shoot, or the view is terrible, being able to switch shoulders would greatly help.
Cover system. Just make it so when Shephard leans out of the left of cover, a camera shoulder switch happens. And allow Shephard to shoot at enemies flanking him and behind him without breaking cover. As it is, if I look and shoot someone on my left, Shephard stays crouched, but gets shot anyway. He hasn't moved in any way, except the game no longer realizes he's in cover. This could be fixed by letting us rotate the camera 360 degrees without breaking cover.
-Thermal Clips
Buy/Sell thermal clips and heavy ammo. The base Shotgun ammo cap needs to be increased.
-Minerals
Allow us to buy and sell Minerals.
-Good/Evil Transformations
Scars are good, but no red eyes please. This is not Star Wars. We are not Darth Revan.
-Universal Cooldowns
This was a bad idea. Give us back individual cooldowns, or seperate Biotic and Tech cooldowns.
-Biotics/Tech
The easiest fix for this would be to triple the amout of health everyone has, and cut their shields/barriers/armor by three. A slightly more preferrable option would be to have biotics/tech work through armor/shields/barriers, but to a lesser degree.
-Information
Give us more information about our weapons. For weapons, I would like a screen that tells us the damage against armor, barries, shields and health. Max ammo capacity, Burst fire, fire rate, accuracy, accuracy drop, and shots before overheat. If splash damage is applicable, the radius, and the rate of damage decrease from the center. Shotguns would have a shots per trigger pull, as well as a degree measurement of the spread.
-Miscellaneous
Helmet toggle. 'nuff said.
The ability to un-equip weapons completely. Say I don't want to use my grenade launcher for this part. Let me leave it at the ship, or better yet, give it to a squadmate. It would still have limited ammo, you would still pick up ammo for it like normal, just once it ran out the squadmate would switch. They would have to realize to to waste the Cain on a Varren, but that shouldn't be too big of a deal.
Armor preview/comparison. Say I don't remember what my N7 Chestplate does, but I'm looking at a chestplate that gives +10% health. Is this an upgrade? Right now, you don't know until you haul ass back to the Normandy and check. Give us a compare option, like in the first Mass Effect.
-Conclusion
Overall, Mass Effect 2 is a great game, although more of a shooter than the first one. This is a non-issue for me, but from what I've read, it is to some. I remember reading a "Why would YOU like to have NG+" thread on the old boards and a reason that stuck out to me was "It is more cinematic not having to worry about armor. I love watching the opening cutscene in Colossus X." You guys did a great job implementing this, AND we got NG+ anyway.
Removing the inventory system was a bold decision, but I feel it worked out for the best. I use a variety of squadmates in ME2, whereas is ME I used whoever had the best equipment. Now, I use whoever is best suited for the task at hand. This is a HUGE step forward.
