[Cipher Complex]

How many "Weapons" are there actually in the game?
 
I seem to have found only one upgraded gun for each gun through the hole game, I thought there would be alot more weapons to play around with.

Plus another question about Commander Shepards Special Weapon. If I play a 2nd run through will they let me aquire any of the other 2 weapons in the Collector's Ship? Would the gun I picked in the 1st run through be replaced if I choose any of the 2?
