I just beat the game, and only three bugs stuck in my mind:

1) After beating the heretic geth mission, the arrows around the station still exist, but the station doesn't.
2) After persuading (Paragon speach path) Ish on Omega that he didn't really want the packages and that it would end up getting him killed, in my journal it posted text that looked like the quest was complete, but it still showed up as an active quest.

more annoying, but oh well:

3) Numerous times I'd find myself on top of objects that I shouldn't have, in pretty much all different maps, including the Normandy (good thing I could talk to the yeoman to be moved)
