The major plot/morality choices that seem the most interesting and have most potential bearing on a possible war with reapers in ME3.
1. Save/Kill Rachni (possible ally if they can be trusted, would be interesting if they could also turn against)
2. Save/Kill Wrex (seems to solidify Krogans as better possible ally if saved)
3. Save/Kill Ashley/Kaiden
4. Save/Kill Council (Destiny Ascension available vs more alliance help? + obvious difference in council)
5. One of the N7 missions interested me, you get info on Cerberus that can be used against them, and you have the choice to give it to the Alliance, keep it on the Normandy, or give it back to Cerberus.
Maybe it has little impact, but fun to think of as a bargaining chip later on a political front for humans. If I had to guess the game seems to be lining up humans as either alliance or cerberus lead.
6. Save/Destroy Data that will help cure genophage (mordin personal quest).
Obviously lines up a little with Wrex decision on using Krogan as allies.
7. Rewrite/Destroy heretic geth (Legion personal quest).
8. Geth/Quarian conflict, only small decision in game (legion vs. tali), but looking forward both could be big allies, or they could destroy one or the other depending on how you play it, as well as potentially influencing quarian politics.
9. Save/Destroy Collector Base.
10. Crew and Team Death/Survival (intersting to see how it might play different in me3, not really a direct choice but a consequence of your actions)
For me I think 6 and 7 were the hardest decisions and probably the most fun to think about.
It feels like the game is setting up like dragon age where you will be gathering allies/army to fight some super reaper fleet except it seems much more dynamic in that it's looking like you could have alot of aid, or very little and to varying degrees and ALOT of it seems to be setting up before you even play ME3.

You forgot about zaeed's loyalty mission where the blue suns base is destroyed.

I don't really see the blue suns as potential allies in a reaper war, but I suppose killing there leader might do something if Zaeed wanted to step back in. I didn't play the super renegade there so I don't know if you get any clues to further resolution there but it seemed to be purely revenge motivated with no thoughts to future use.

I actually found the ME2 Tzu's Hope sidequest interesting. It's possible that the Thorian's influence might not be gone. Probably doesn't impact the Reaper war a lot, though, but it's interesting to think a colony is flourishing because of your actions.
Tali's side mission probably has consequences, assuming the Quarians follow your advice about going to war. The decision to share the Geth data has consequences, too....if you choose not to you get an email from one of the Quarian Admirals saying that she's found out about Rael'Zorah's work, and if you would've shared it, humanity could have gained some of the benefits of the knowledge. (This does require you to pretty much burn Tali, though.)

If you spoke to the asari on Illium in the trade area you learn the Rachni really are on your side and ready to fight the "ancient darkness".
Personally I see having wrex lead the Krogan and a cure for the Genophage as having very big consequences that span all the games.
Also the resolution of the quarian geth conflict could make a great DLC.

I think your list is pretty comprehensive =)
The one ally i'm looking forward to the most I think is the Rachni; I was very pleasantly surprised when the Asari on Illium gave me the Queen's message and promise of support. Gave me a warm, fuzzy feeling thinking that they were that grateful for what I did for them and that they would help.
I seriously hope that the Council pulls their collective heads from their *** and listens to Shepard for once in ME3!

Looks like a good list to me. though you forgot the personal crisis of staying loyal to the original love interest or starting a new romance and how there faction loyalty will affect any of the above.

The thought occurred to me that Shi'ala might be turning into a new Thorian. That might explain her skin turning green and the problems with her biotics...

I will say this, with these choices it could be possible to see a Krogan/Rachni/Geth Army backing you up and that would be awesome.

Well you have to consider how much our choices in ME1 effected ME2, not very much...so im guessing ME2 choices wont effect ME3 too much either. I think there is just a limitation to what can be done, otherwise theyd have to develop 2+ games at the same time..and bundle it up as one...it doesnt make economic sense..

legions loyality mission rewriting the geth will give more geth allies and less/none geth enemies
mordins loyality mission saving the genephage cure research will likely come out to high krogan numbers,
Urdnot clan using Grunt going buck wild on females will create super krogan babies.
destroying the collector base makes cerberus an enemy, saving the collector base makes cerberus a potental enemy either through abuse of power or reaper indoctrinating cerberus agents through the Collectors central command station (the one that shows a queen? collector operating with harbinger on a holo-display in the center of it controlling the queen?
after legions loyality mission tali gave legion non-critial information about the flotilla, it is possible for ME3 they share their info and band together to fight a common enemy "the reapers"
EDIT: also would like to mention that saving the asari battleship in ME1 might lead to better attack/defense in ME3 because in ME2 newsnet said the turians were pumping out plenty of destroyers and such.
most moderate sized craft like frigates,destroyers, light cruisers take considerably less time to build than dreadnaughts(sp?), Battleships, and heavy cruisers.

When I consider what they did with the imported Mass Effect 1 data in Mass Effect 2 I can't say I felt any of the two outcomes different. Instead of a 1 on the wall it now instead sais 2. I missed out, I wanted to be AFFECTED, but the choices really didn't make any impact on Mass Effect 2.
So, I am really not too bothered on how it goes into Mass Effect 3.
