I decided to save the lives of the colonists on the planet by blowing up the spaceport, unfortunately I read my log and apparently it reads that I destroyed the colony and let the spaceport survive. I retried it and noticed the same thing, so I tried the third time and mixed it up by destroying the colony. Now the journal tells me that I saved the colony and destroyed the spaceport.

This is a little bit disturbing as I'm trying to do a "perfect" playthrough already.

It's the journal that's incorrect. The game itself is keeping track of your decisions properly.
