Thane's or Samara's for avoiding the Shoot em up format entirely and focusing on other fors of carrying the story forward. Also, even my uber-Paragon loves to punch the crimelord.

Grunt (short and sweet with nothing but ass kicking)
Thane (Love stealth type Missions, and his vanishing act is bad ass)

I have three of them, couldn't decide which one fits better since I close on the question from different perspectives.
1. Quest type, setting: Jack and the abandoned Cerberus research facility. The setting was great, from the rainy start to the detonator-end. Especially liked the camera there. However the whole mission was begging for fewer fights and more audio logs, notes, and memory relives. So great potential wasted there. Still, it was one of the bests for me when it comes to the setting.
2. Moral dilemma, character personality reveal: Mordin and the... rescue mission. After all, it was a rescue mission, I rescued Mordin from being a murderer. And the way we discover he sees the wrongs of his previous work. Perfect job. To be honest, I liked it better than the suicide mission itself.
3. Character shaping, personal matter: Garrus. We were given a chance to save Garrus from his own darker self actually. And the sniper scene itself was one of the best in the game.

Thane's. I enjoyed the whole different approach. A very nice change from the ones where you go in and shoot all the baddies. And you have to admit that his little disappearing act during his prayer was utterly filled with badass-ery.

Jack's, Mordin's, and Thane's where my personal favorite.
Jack's was cool because it shows she's not just some maniac that wants to murder everything, and it shows how ****ed up her childhood was.
Mordin's was cool for kind of the same reason. You learn a LOT about his moral code, and seeing a guy manage to justify the genophage so well was just amazing.
I liked Thane's just because it was pretty different. You had the catwalk chase, which was kind of cool in that you can see the a lot of the citadel, and then the interrogation, which was awesome if you do the first intimidate option.
The rest of them where okay, I guess.

It's a tie between Garrus and Tali.
Tali's - I wasn't a truly fan of Tali before this game, but that loyalty mission changed my mind. It had so much emotional punch, it left me almost physically winded. When She was crying, I was sitting there with my heart breaking thinking "Oh, Tali, sweetheart...I wish I could hug you right n-" *click*, *hug* "YES!"
Garrus's - One of the greatest missions in the series so far. I loved the way that he realized his choice would have consequences...yet he still felt it was the right thing to do. And watching him beat the $#@! out of Harkin was the first time I really realized how far he'd traveled down the renegade path, the first time I was really concerned for his mental well-being. The following conversation in the cab on way back was phenomenal. And the way the sniper scene was set up: music, dialogue, pacing...everything lent itself to one of the most intense experiences I've ever had in a video game, including combat.
...After those two, I'd say Grunt and Legion's. I felt enormously satisfied watching Grunt come into his own (unexpected, before the game came out I thought I would hate him) and Legion's just had a great moral dilemma. Fascinating, too.

My one problem with the cutscenes involving scopes was the fact that the scope rangefinders didn't change as the scope moved very much.

Tali - Interupt hug FTFW. You go to the flotilla and meet Admirals Morrigan and Loghain (Along withJayne Cobb Kal'Reeger). It was squeetastic for me.
Jack - Her loyalty mission really fleshed out her character and showed that she's not just some crazy psychopath.
Miranda - Like Jack's, only she's not just some stoic ice queen instead.
Garrus - Getting to screw over Harkin is fun. And letting Garrus kill or spare Sidonis is really intense.
Thane - Breath of fresh air in that it wasn't a shoot 'em up. The interrogation scene is alot of fun too.
