I'm not sure if this has been suggested already or not as this is a considerably large thread. However I will suggest it anyhow.
I liked the expanse from ME1 to ME2 in the mineral department. At least the idea of using minerals that you recover for upgrades makes you feel like you get some point out of surveying them. I was even okay with the exceptionally tedious nature of scanning a planets resources. I would however, like to suggest that Bioware add in a complex mineral trading system. Where the minerals you scan and collect can be traded at different rates on different planets for different minerals or credits. I can imagine a world where 1 Element Zero can be traded for 4 Platinum or something similar. That would alleviate my largest frustation which goes something like.....needing 70,000 Platinum for the upgrades I want while only having 2,000 in supply without more scanning where every other mineral is 60,000+. If minerals were available for trade in exchange for credits it opens up the potential for larger character variability in terms of earning credits. Your character could be given a method to gain credits outside of hacking or bypassing inside missions.
Suggestion Alert:
They could give characters a job that is separate from the main story and involves personal choices. A renegade character could sign on to be a contract killer while a paragon character could sign on to hunt down dangerous criminals as bounties. I feel that it would open up more character versatility that way, which would be a nice improvment on both of the ME's.

1. Bring back weapon stats.
Just stating that a certain weapon is "a better version" is not enough! Each weapon must have stats like "clip size, damage, accuracy, fire rate, etc. Example: viper sniper rifle clearly does less damage than base sniper rifle but due to increased fire rate end up dealing more damage per second.
2. Let us pick up guns from enemies.
So we can only carry limited amount of guns, which is fine. But why can't we pick up superior guns from dead enemies? Some of them clearly have superior guns (e.g. collectors), why would Shepard pass the chance to use them?
3. Please keep the current combat system.
Using different guns, powers and ammo types against armor / shields / barriers gives a lot of variety to combat. (In ME1, I could go through entire game with a pistol).
4. Different party members outfits for ship / mission.
Shepard changes his ship clothes to real armor when he goes on a mission, and vice versa. Why wouldn't the party members do the same? Besides, seeing some of them take a hit in those skimpy clothes and not have a scratch makes me wonder what their bodies are made of.
5. Customizable armor for party members.
We could change armor color / armor type for party members in ME1. Why would you take it away? That was a lot of fun, and entire party wearing Phoenix armor looked great.
6. Let Shepard remove the helmet, no matter what armor he is wearing.
Having, say, Blood Armor on totally ruins the dialog. You put so much great work into animation of facial expression, why take it away?
7. Better planet scanner.
If you want to keep the scanner, at least let us know how much of each resource is on the planet. Or better yet, show a color map of each element to make gathering resources easier. And speed the scanner up, it's terribly slow and a total waste of time.
8. Make main story missions non-linear.
This is Mass Effect, not Gears of War (although there are non-linearities there, even!)
The ME1 mission on Noveria was great because a) there were so many ways to get the garage pass
there were several ways to get to Benezia. c) we had to make a difficult choice at the end. While I understand that a. and b. might be hard to do for every mission, c. should be relatively easy (take Bring Down the Sky for example, or Zaeed's loyalty quest). Meanwhile, main story quests in ME2 feel totally linear. They play and they end the same no matter what you do.

10. Oh, and no mission complete screens please. Totally ruins the immersion.

The only thing I want is more convo with the members of your crew. and just because you don't romance them doesn't mean you shouldn't be able to continue to speak with them. More Squad interaction with each other.
As well I don't like the renegade paragon conversation options. Its like a magic quick fix option. I would like to be able to talk my way out of a situation, without the Blue or red automatically right choice option.
I felt like I didn't get to know my crew as much as I'd like to and I'd like more drama within the crew area I felt Mass Effect 1 did it slightly better, they had a scene with your LI prior to the sex scene and if you were romancing two at once they end up confronting you. I'd like more of the Jack Miranda, Tali Legion things. Except it might be an all or nothing confrontation, or maybe some of the crew commenting more on the actions you took on the missions.
I didn't like the scanning even if they made it faster I would like it better, but its too boring, time consuming, slow.

What I'd like? Despite how it was rationalized and justified....I'd like to KEEP the party members you have in Mass Effect 2 (I'm just glad they kept the two characters I used the most from the first game still as viable options).
As for more exploration.....meh....I really didn't like the Mako. I wasn't heartbroken to see it leave. I was more upset that I lost The Normandy more (the original one).
The addition of Earth would be nice....but I'd just like to keep the NPC's from Mass Effect 2 in your party...especially if they all survived.

My wishlist for ME3:
1. Kelly Chambers as an actual romance option.
2. A scenario where you finally get the chance to put Udina in his place (ie, cuss him out or haul off and punch his lights out).
3. Alternate outfits for characters that aren't just pallette swaps. To prevent things like Garrus's unlocked outfit in ME2 having the same damage as his normal one. Would like to see alternate outfits with things like hats or some sort of sunglasses or combat visor.
4. More pattern choices for Shepard's N7 armor, if its retained in ME3.
5. Whichever character you didn't sacrifice in ME as a team member again. (Don't really care about Liara)
6. Keep the current weapons and biotics systems, but add buyable/researchable heat sinks and power cells in addition to having them lying around and dropping off enemies (just make them fairly expensive to keep people from being able to take on an army with a heavy weapon!)
7. A Volus team member or Normandy 2/whatever ship Shepard is on in ME3 crew member.
Have two other things I'd like, but I can't mention them because they contain ME2 spoilers. Basically, I want to see follow ups to two encounters in ME2. All I will say is they involve the Archangel mission and a certain vendor on Omega....

Revised inventory system. Instead of whole guns, get gun bases and parts. I don't want the ME1 inventory back, but the total lack of one in ME2 gets to me.

Helmets that are removed during cutscenes or in places of no combat in game.

More nonlinearity in missions. (Take recruiting Jack, for instance. I didn't have to find Jack, the level led me right to her)
More Jack. She's a great character. Reminds me of people I know.
I liked the random creatures on planets and would like to see them expanded upon.

Enough credits in game to buy everything (if not on the first playthrough, on the second, third, or fourth)
Weapon and armor parts have different abilities or stats, so that there is no "best" weapon or armor, just what works best for every player's gameplay style.
The last one is a long shot (like the other ones weren't), but I think it would be neat:
If there is a new ship, I would like it to be a beater you have to upgrade. That way, when you upgrade the ship, you can see the difference. If not a beater, just make it so that when you upgrade the ship, the ship looks different somehow, somewhere.

ME2 is awesome I was just a little disappointed by the weapon and armor upgrade system. But the game is AWESOME, I'm playing it a second time right now!!!!!

11)More intense violent(seriously the rated M for mature feature only Violence was kind of a turn-off)
12)A blue-flame plasma flamethrower!
13)More powers for classes

15)Smoother power uses, cooler effects--really feel like a biotic badass who walks in a blue wake and deal damage to multiple enemies

Oh, I forgot. The ability to take off that stupid target assist. It absolutely sucks when you have your target and then you zoom in with the sniper rifle and it yanks it off to who knows where and you get gunned down.

Above all else I hope Tali and Garrus return as part of Shepard's crew, if this is his last journey I'd like him to share it with the two who have been there from the begining.
The only other thing I'd like is if Bio Ware is to continue with the Full Suits of armor, I'd like for them to have the option to have the helmet be removable as well as to maintian this option in between play like they've done in the first game.

Garrus and Tali as Squad mates, they fought with us 2/3s the way, mine as well fight with us at the final mission 
Also maybe have the oppurtunity to visit other aliens worlds like the Hanar homeworld or the Turian homeworld (that'll be cool

Planet scanning needs to go. Bring back the Mako. Just refine it and design better maps that do not require us to drive up the side of steep mountains every mission.
Either get rid of Ammo system or make it so the guns just over heat same as in ME1 if you run out of heat sinks. Needs to be done for continuity purposes it doesn't make sense to downgrade every gun in the known universe.
Fix the biotics you pretty much ruined my favorite class by requiring us to tunnel through shields and armor just to use our biotics. If you get jumped by a bunch of guys with Armor or shields you pretty much just have to run away and find cover until you burrow through their shields which is lame IMHO.
Bring back the old weapon upgrade system that way I don't have to worry about searching every corner of every map so that I don't miss some upgrade that I won't be able to find later. The old inventory system needed work not completely replaced. The inventory and looting system in Dragon Age was pretty good IMHO

I mean Moridin could probably say a little more as well but he seemed to be the most talkative of the new squad mates, which is probably why i liked him the best.

Also give squad mates normal body language as well for instance Jacob paces back and forth while talking to me like he is a ufc fighter in the octagon. If he was about to get into a fight that would work but in real life people usually don't pace like that while you are having a friendly conversation.
Do away with the universal cool downs it will allow me to use ALL my powers again instead of just using the same ones over and over.

An instruction manuel that actually explains something would be nice. It wasn't until I was 3 hrs. in the game till I figured out how to HEAL!. That's ridiculous. NOWHERE in the manuel or the game guide does it explain this "little" fact. For those who hadn't played Mass Effect 1 or who simply forgot a lot (or expected a button command like before), it's hard for them to figure out what in the some of the control sceme was. The manuel just assumed that, "Oh, you're playing the sequel. You can figure it out."

There needs to be more armor pieces and I want to be able to assemble my headgear from a few pieces. I want to be able to similarly customize my companions.
I'd like to be able to affect the development of a colony over the course of the game, from picking individual leaders to determining the types and number species and how the relate to each other, and the nature of society, from rough and tumble prospectors to research scientists terraforming the planet with grey-goo nanobots... Maybe even a bit of both with an aristocracy born of my many alien dalliances.
Oh, and how about some cybernetics! I'd kills a ship full of mercs using my left arm as a club to get a cool cybernetic replacement.

I'm not going to read all of the previous responses, I'm just going to lay down my own wishes.
First and foremost, the citadel. It needs to be huge. You need to be able to explore the whole darn thing including all the wards.
Next, include the core races home worlds.
Vehicles.
ability to accept side missions from merc groups and corps.
ability to travel to and see all the places you've been before in ME1 and ME2.
space travel without fuel stops (this one is just plain frustrating)
