They should have a mix of the two inventory systems for the third. I like the in-depth customization of ME1, but hated the management. The 2nd one had slick management, but almost no customization. Having a sort of mix where it has the good from both of the inventory systems would be great.
Also, I think you should be able to visit all of the Wards on the Citadel . . . .

give us the option to dock at fuel depots, maybe for extra side missions or trading post.
MORE custom suits! the more customization the better. (placement of guns, let us choose wear to place them)
forza 3 gives you option to take pics, can we work on that for ME3? i'd like some close ups of the normandy in all it's glory. then we load them to a site to host and such.
and in ME3 please give us a code for suits for the not yet announced MASS EFFECT MMO. *wink wink*

-Give the cloak a cooler phase-out animation; I always loved the way barrier
looked in Mass Effect 1 (i called it liquid invisibility), implement
something like that into cloak next time around.
-Add Assassination melee Animation(s).
-Allow crouch animation (exclusively)
-More (exclusive) opertunities to sabatage NPCs like on that one mech battle early on.
Vangaurd-
-Maybe once maxed out, the phase charge will Travel Thru lesser or weakend
Baddies, exploding them or some other cool effect on contact?.
-Unique armor for the rigers of CQB?
-Increase Melee damage/defense.
Adept-
-Special animation for warp.. if Warp is the killing blow, then have the enemy
disentigrate on an atomic/molecular level. this can be similar to the
effect that incinerate has, just replace the fire/ash with blue haze and molelecular breakdown effect.
-Allow for *powerup* effect (blue aura) to cover shep in cinimatics where he/she is being
intimidating. I saw Liara do this on the first scene in Noveria, and
always thought that would be cooler than pulling out a pistle for the Adept
-If Singularity is the killing blow, allow baddies to get
sucked into the gravity well, allowing for cool and satisfing visually effect
-Boost to all attacks
Soldier-
-Keep Assualt Rifle exclusive.
-Take away Sniper??? make that an exclusive for Infiltrator?
-Give back ME1 Adrenalyn Rush.
-Increase storm speed, and melee damage/defense.
-Increased ammo storage and health.
Engineer-
-Take away cryo attack and give a cool force lightning, or a big spark attack (simalier to bot's attact) or EMP style attack.
-Ability to rebuild killed mechs (mechanical Necromancerish) to fight on your
squad; Rebuilt mechs have short lifespan obviously.
-Enginers are able to recieve exclusive tech lab upgrades.
Sentinal-
-Stasis lock for baddies. (create tech forcefield around individual badguys for set amount of time.)
-Ability to create temporary cover like the collectors can, again with the tech shield tech.
-Keep tech armor and all ME2 powers.

I actually miss the Mako to be honest.
These are all small things that I have found and mostly with just some of the comments from others.
Even out the resource needs as Platinum is the hardest to find in the game but you can end a game with almost 100K of the other ones.
HOWEVER, there is one part of the game that was ok the first time through and now I can't stand. Mining.
I think an improvment to mining would be good. Keep the mini game but each planet has one or two spots you need to find that provide a larger amount of resources. Or make it easier and less "busy work".
example: Say you're scanning a rich planet, you find "the sweet spot". You fire the probe and it racks up resrouces of each group (so if the planet was rich in platnum, it would give say 5K plat, 2.5k iridum and 2.5K plad). Just something that makes it feel less boring.
To be honest, if that mini-game is the sole thing I actually hate about the game, then you did a great job. I love the game and I really love the Cerebus Network.

About the inventory, i dont really miss it, since i remember spending tons of time Omni-gelling stuff i wasnt going to use(and that was a LOT of stuff, enough to avoid the unlock/survey/retrive-relic minigame for the largest portion of the game), and i find the upgrades system much simpler, tho i gotta say that inventory>upgrade terminal in terms of RPG-ness(imo).
Ship combat would be awsome, and i think it would stick well to the scenario, since the Reapers are actually ships, so a single-movie-fight while epic, wouldnt be enough to feel what's like to stand against a Reaper ship/fleet.
Finally, it would be really cool to watch the choices concerning the races that each player did through the games have impact on ME3 story, like a help from the rachni(if u saved them), or from a Krogan army led by Wrex, and even Quarian and/or Geth, depending your piece of advice in the trial. And to be honest, while it might be a bit different since all that would be made by choices in like 3 games, it wouldnt be something that Bioware hasnt done before, since in DAO's last battle, your available forces depend on your actions through the game.
Ow and btw, plz plz keep Tali and Garus as recruitable crew members, i dunno why but i feel kinda bonded with em after 2x ME games so i have kinda linked the ME squad-social experience a bit with em, not sure bout it, but i think other people might have the same thoughts!

Equalise enemy and squadmate health, armor, shields (or even better: squadmates should hbe stronger than enemies, given that they usually beat the crap out of them). I want enemies to be tough because they work as a team and are smart, not because they do more relative damage. With the current system, the enemy always approaches you without bothering to take cover, while you just duck behind a 3ft wall waiting them to waste their ammo. They should know they can't hit you if you're behind a cover, and you can hit them if they're not.
Enemy vanguards should be able to charge. Enemy biotics should be able to use pull or throw or both.
More weapon/armor customisation!
This could be done either through skills (currently only ammo can be customised by skills) or upgrades.
One option would be to bring back armor and weapon skills from ME1, and at defined stages in the skill development, the player must choose one of many versions of the skill. For example, supposing armor skill improves armor rating which reduces damage to health, the skill could be improved to 1) deflect even more damage, 2) shield module that will recharge shield faster than normal, 3) fire-resistant plating, 4) assuming enemies could use throw and pull, automatic thrusters that reduce the effects of those powers, etc. Something along those lines.
Alternatively, customisations to weapons/armor could be done by a character-specific slot system, with the number of slots increasing with skill improvement.
Weapon customisations could include laser sights, grenade launchers to assault rifles, different scopes to sniper rifles, stability and recoil improvements a la ME1, ammo capacity changes... It would also be cool to be able to change fire mode or rate, e.g. single round with assault rifle would be more accurate at long distances. Also customising heavy weapons would be great, such as different types of ammo for the grenade and rocket launchers.
Oh, and More weapons and armor to choose from, and armor choices for squad mates too!

Im gonna tell you what Mass Effect 2 done wrong and how should Mass Effect 3 must be designed!
Mass Effect 2 leaves bad feeling when played because of:
1.
Scanning planets is way too long and is ruining gameplay and
practically useles at end of game giving ur ship automatic dodge from
enemy droid lasers.
2. Ship is too big and require too much
loading to cross decks in Mass Effect 1 was made better cause ship was
smaller and all ur crew available to talk.
3. Citadel is too small it need to be bigger.
4.
Mass Effect 2 doesnt have chapters only videos of illusiveman smoking
cigarete and you dont have felling game is changing in chapters based
on ur decisions.
This is how Mass Effect 3 needs to be designed to become best game:
1. Make less planets and less scanning planets for resources
2. Make ur ship smaller and all ur crew available on ship without loading
3.
Resources you collect must have better use ( upgrade ur ship with
turret that you can control when atacked by enemy ship similar to
turret in world war2 bombers )
4. Give us ground bases similar
to medieval castles with Metal walls and buy turret to them who can be
controled by player ( similar to turret from Mako in Mass Effect 1 )
you need resources to buy upgrade to ur base
Bases are used to defend against enemies like in Starship Troopers here is video if you dont understand what i mean:
You can have 2 ground bases you decide which one youll upgrade cerberus or alliance fro fight against reapers
5.
Instead of Mako transporter from Mass Effect 1 we want Mechwarrior who
can be used to fight outside enemies base and exit mechwarrior to enter
building to fight inside.
6. Mass Effect 3 needs chapters so we can actually feel game and story in it not just rush through boring quests.
(chapter
1 is metting with ur friends, officers and living peaceful life have
family and children based on decision from Mass Effect2 you made)
(chapter
2 is arrival of enemy from another space and destruction of many
planets and people in it and people with who you lived, maps must be
same like in chapter 1 so player can feel change through game)
(chapter
3 is end game where your main character becomes reaper cyborg and you
continue to play with his son or daughter, almost all ur crew is dead
this time and only 3 can left alive)
Make more relationship between ur mercenaries, add more dialog where they make jokes, cuddle or dance.
DANCE
yes dont make me dance alone like idiot in Mass Effect add few jokes in
club and dance with some hot alien chick or ur mercenary.
and if you dont know any good jokes then use Peter Sellers

Now, I know without anymore upgrades to get you don't have to spend more money or more credits, but if you find yourself in ME3 with a ton of minerals and no credits, why couldn't you sell them?
It would be awesome if we can go buy/sell minerals in the Volus/Galactic stock market. If we were given a price of 0.25 credits per every one unit of platinum, and we have 2,000 platinum, we can get some money out of it. Now, I know critics will say "It would be too easy to make money, then!!".
To those I will say, what if the price fluctuated by in-game situations? If you trade too much platinum for credits, the price will end up going down, and if you don't trade platinum for awhile, it will go up. It's not limited to just the trading aspect, too.
Let's say the Galactic News reports that a huge treasure trove of platinum was found on Noveria, then the Pt price will go down. If a human tanker carrying a shipment of platinum got hijacked and the hijackers ended up blowing up the ship, then the Pt supply will go down, and the price will go up. The increase price/decrease price events could just occur at random, or via a N7 mission or whatever. The in-game implementaton of the stock market, and the ability to go to Illium in that trading area in the port, or the Citadel to trade metals, could go for a very cool feature in ME3.
With all that, I like the mineral-scanning aspect of ME2, I hope it returns in ME3, albeit a little faster.

The Mako sucked it was extremely tedious climbing over mountains. It was easily the worst part of ME1.
The combat in ME2 was really my favorite part.

In terms of powers and abilities, the universal cooldown is kind of lame, tone down the powers if you think it'd be too much without a universal cooldown. And give us more powers and customization.
Finally, hotkeys! Anyone else find it annoying to only have 8 hotkeys for abilities! Give at least 9 and 0 as default, but allow us to hotkey an additional set of bindings to other keys; some people may say to just pause and click the power, but for me playing the game in real time is more fun, and I want as many things bound as possible so I don't have to pause to click a few things.
