They wanted him, and it is never explained why.

I think that when finishing the production of a reaper, one of the species has to be used as the dominant soul of the collective conscience.  So they choose Shepherd, seeing as he's so BA.

This will lead an absolutely epic renegade path in ME 3.  The choice to become a reaper.  Call me crazy, but I think it might head that way.
