Suprised we haven't seen one of these yet..
There's a few threads about what was the most humorous part of Mass Effect 2, let's try the creepiest.
The thing that sent chills down my spine was something simple, onboard the derelict reaper there's footage of two men arguing over who's married to who. They both share the exact same memories and are confused about what's going on, for some reason upon seeing this footage I was heavily bothered.
Creepiest moment in ME2.

the whole Collector ship section was creepy, finding the pods, and the heap of dead bodies, and then walking out into the central section of the ship, and it was HUUUUGE!

The N7 mission with the cave full'o'husks; listening to their moaning and wailing was esp. creepy late at night in a dark room.
In fact ME2 husks in general are creepy as hell. I approve 1000%

Watching Kelly get dragged off by the Scion. In my first play through, Kelly was my LI. That didn't help matters.
Thank god I didn't have to see her die. Saved her and the entire team.

Nothing in the game really creeped me out.
I was hoping one of the N7 missions would creep me out but they didn't.

Oh god, the Husks in this game... In the first, they were an afterthought, but this go around they just swarm you and beat you to a pulp. Going up against them without a Biotic in your party is a nightmare

Exploring the Collector ship, with the question always being "What happened to everyone" and the derelict Reaper, as mentioned, are high on the list of creepy scenes. The whole idea behind indoctrination is really unsettling. To add to the OP, when you explore further into the Reaper and come across the lunatic ramblings of one of the Cerebrus crew talking about how even dead gods can enter your dreams... it really underscores the point that the Reapers are a menace that nobody really knows how to deal with.

The part where you have to play Joker was incredibly done in the freak out factor. The scene was kind of brilliant if you weren't expecting it.

Probably boarding the Collector ship. The aura was freaky, and I didn't know what to expect lol. It was like a going into the belly of the beast type deal...scary.

I thought the derelict reaper mission sucked. I thought i was finally gonna get some more info on reapers and why they do what they do..and have another convo with one...but no...I got a lot of cerberus crates and zombies...

The part with Morinth, and the 'Can't think' option. (My paragon/renegade score wasn't high enough, kinda creepy having Shepard mindlessly drone back her words)

yeah... illusive man in the roof was kinda creepy. i only saw it when i had jacob and miranda in my team while taking on Pants though... anyone else in the team and i don't see him (maybe that's just me?)

I suppose watching Chambers melt was bad, but honestly at the time I was just wishing they'd stop ****-footing and show me the entire melting process.

That was disturbing more than creepy. As far as creepy goes I have to agree with the OP, I found the whole derelict Reaper ship mission to be creepy.

When the guy in the vid thinks he sees something in the wall, but it keeps disappearing when he looks directly at it. That sucks.
