Then she's gunned down by the Geth. Yeah, that was actually quite....upsetting.
Creepiest moment? Seeing Miranda smile.

That's what had me all chocked up, knowing Joker can't do anything, and everyone is just being dragged away while my team and Shep are off doing something random... I honestly felt quite pissed off at the collectors and right after that I went right for the Omega 4 relay. But bravo to Bioware for making me feel so much from a game.

The reaper creation process, the idea of melting people down and using that slush to make a machine out of it. I didn't arrive fast enough to save my crew, so I got to see Kelly get melted down into people soup.
The part that stands out the most though, made me pause a moment and sit there uncomfortably was when Legion played the earliest Geth recording, of the Geth asking it's Quarian master if it had a soul. The conversation in ME1 with Tali made me think as well, but to actually hear the recording first hand gave me pause. (It reminded me a lot of the Animatrix's The Second Renaissance)

The emptiness of the first half of the Collector ship was pretty eerie too. And then the whole "They're going to go for Earth" part.
And the very end wasn't necessarily creepy... But I did get a feeling of dread upon seeing all those Reapers just appear out of nowhere. And the amount of them...

This. The eerie music, the fact there *wasn't* any enemies even though you were just anticipating their attack until the end of the mission, and the revelation they were once Protheans. Before I got to the end of the game and found out they just wanted to liquify everyone, I thought the reapers had intended to make us slaves kind of like human collectors.
Also like many others have mentioned, the Collector abduction of the Normandy crew while you're running around with a limping, unarmed Joker and seeing half your team members getting dragged around and screaming.

Listening to the Volus talk to the Asari merchant on Illium about some equipment that he wants to add to his enviro-suit. Especially when he confirms with the merchant that the equipment is capable of nerve stimulation for both Asari and Volus. And then add in his heavy breathing throughout.
