I raged like hell when Joker talked about how the Alliance grounded him and Cerberus let him fly again. That was enough to offset everything Cerberus did or may have done in the past as far as I was concerned.
Also, "I wish Shepard were here."

I had Thane lead my distraction team.
I kept hearing him over the com, telling me they're pinned down, then me silently willing Morinth to go faster.
Then we get to the door, everyone gets in, Thane's last as he tries to hold them off for the squad.
Died in my arms. I cried manly tears.
Me, Garrus and Thane made up the bro triumverate
Gotta play through again and save everyone!

I think that scene with Garrus where you confront his assassination target and you stand in the way off the crosshairs. Then suddenly you realize that the guy just made a really bad mistake. You end up saving his life and Garrus thanks you for stopping him.

When Thane talks about how he 'met' his wife.
How she jumped in the way of someone he was suppost to kill, and seemed to stare him down through his sniper scope, even though she couldnt see him. How he vividly remembers the sunset reflecting in her eyes; all the while tinged with sadness as she was later killed becuase of his choices in life.
His character is excellent, I enjoyed talking with him on the ship inbetween missions, finding out more about his past. That and Mordin for his comic releif of course

I just killed all Collectors and left the base Illusive Man, I had lost Legion in the process but that's okay, he was just a Geth that I had known for about an hour in-game (I did all sidequests because I wasn't sure if I would be forced through Omega 4 right after getting the IFF) and just earned his loyalty. After breaking up the fight between him and Tali, I went on the mission and chose him as specialist and he got shot.
Anyway, at the end of the cutscene it shows Mordin up against a rock.

1: Tali's recruit and loyalty missions. I don't normally CARE about my squadmate's emotional well being.
2: The SSV Normandy crash site. I didn't even LIKE Pressly and I missed him a little at that part.
3: The empty half of the Collector ship. That was creepy as hell.
4: Garrus getting shot up by the gunship. I was pissed at him.
5: Playing Joker as the crew gets "Collected." Tense.

I haven't played a female Shepard yet but Thane's romance scene was really well done (watched a video of it). I especially liked the line: "I consider my body's death and a chill settles in my gut. I am afraid, and it shames me." It was even more powerful coming from an assassin. I thought many of the romance scenes were well done. Miranda's and Jacob's seemed to be the weakest.

The Tali loyalty mission is excellently done, its especially emotional when you reach her father.
But by far the Joker/Normandy section where you lose your crew envoked the biggest response. When i saw that husk dragging my crew member into the elevator i was like "GET YOUR F****** HANDS OFF MY CREW!!!" infact i actually boycotted Samara's loyalty mission just to go straight to the collectors to get my crew back!

For me the happiest moment in the game was when I was presented with the new Normandy. My grin was probably broader than my face.
For the saddest moment, well, I liked Ash very much. I was very touched by Shepard and her embracing on Horizon, but the rest of the encounter made me very sad, especially because I knew she was right.

I was really worried about Liara when she started acting all emotionless and evil, even though I didn't care for her in ME1. Scary transformation.
Also, a bit tragic when Chakwas was recalling past moments on the first Normandy while drinking brandy.
Also when you meet Ash for the first time in two years and it plays that old music, that felt both good and bad, because so much had changed.

Just a few of the emotional highlights.
- Visiting the Normandy wreck.
- Archangel being revealed as Garus and that entire fight afterward (I didn't know Garus was returning -- I'm very glad I went into media blackout for this game).
- The introduction, especially that little piano bit when Shepard dies. Awesome cinematic experience.
- Then tension of the final mission and not knowing who was going to make it (they all did).
- Mordin's loyalty mission and Mordin's character in general. My favorite of the bunch.
- Tali's loyalty mission and her character.
- Visiting Wrex.
There are probably others but these are the ones that immediately come to mind. I didn't do any of the romances so I can't comment on those.

for me it was seeing pressly die and then the crewmember across from him get up to check and die as well. then watching their bodies burn as joker tries to save his baby and give everyone enough time to get the hell off. i got teary eyed seeing shepard drag joker off the ship and give his life to save him in the escape pod. that was only the beginning cutscene, tali and samara's loyalty missions hit home, plus talking with thane. garrus being gunned down by the gunship scaried the hell out of me and talking to jack. seeing her open up to me and seeing how deep her character was. playing as joker and watching the crew get taken scaried the hell out of me for him. plus listening to the turian talking to the qurian in the bar, him trying to ask her out but her not able to get pasted them just being friends, reminds me of what im going through now. that really caught me off guard.

easily, was the buildup of miranda's romance scene. this is partly my fault, becuase I knew what was going to happen in the important cutscenes, just by reading titles in the forums. but hands down, def. miranda's scene.

I htink the most emotional moment I had was when playing as Joker and watching everyone get destroyed. I tried to run into the elevator and grab Kelly, I died of course, but regardless, I was freaking out

Pretty much all of the loyalty missions. Especially Mordin's, him talking about his research and how it affected him was a great scene. I also liked Miranda's because she's talking about how loyal Niket is and in the back of your mind you know he has betrayed her.

My most emotional moment that I remember was visting the crash site of the original Normandy and reading Pressly's log book. At first his log is of distrusting the aliens I brought aboard the ship and the very last log he mentions he would be willing to die for any of them.
It embodied the spirit of what my character represented in the first game and brought a tear to my eye. Needless to say I put the monument at that location where it overlooked the valley of the crash site and everything that had been accomplished.
By far one of the best additions to the game was that small mission. I think every player should have access to it.

I agree with everything everyone has said about the amazing dramatic elements... but I LOVE the little subtle things too.
Joker imitating Legion was pure lulz.
Legion doing the robot dance in the AI core XD
Hearing the recording of a geth asking about it's soul D=
And yeah, playing as Joker for the collector invasion was terrifying! The screams of your crew... the shadows on the wall of Scions and Collectors... the way Joker limps about all weak and deffenseless... Very well done!
Oh and headbutting Uvenk on Tuchanka was great XD
