I've been seeing a lot of arguments elsewhere as to the original identity of the Protheans, whether they resemble the statues you see on Ilos or the visions or if they always looked like the Collectors.

The theory I've begun to buy into is that the Collectors are not simply the Protheans twisted with genetic engineering, but are rather a perpetually updated culmination of the Reaper's harvesting. That is to say, the collectors are updated with every culling of the galaxy's species with the genetics of the reaped races. Why the Reapers have a thrall army of an organic race is beyond me, given we are operating from their emergence in ME2 (I doubt they played into the lore of ME1 and even existed then beyond a brief concept in Bioware's mind).

This is why you find them testing Human DNA with Collector DNA the first time you step aboard a collector ship [Seeing humans as the best choice to add to the soup of the collectors].
This could explain why there's only -one- strand of DNA linking the Collector's and the Protheans. The alternative is that the Reapers twisted the Protheans so much that only one strand of DNA connects them.
This could explain why there are so many ships (Remarked as many being ancient) surrounding the Collector Base at the center of the Galaxy, being other species who tried to stop them.
This could explain why the Collector's Ships and Base is such a hodgepodge of materials with rock, clean-streamlined whites and metals and organic material mixed together.


However this is all only if it's not certain that the Collectors = Protheans. I've heard Mordin says specifically that "the Protheans were extensively modified over millenia until only a
single strand of their original DNA remained to mark them as Prothean.", so my mad raving may be all for nought.

I would wonder why the Protheans were a special case for the Reapers to so twist and not just leave to disappear, but I think the answer might be they couldn't make a new Reaper from the Protheans for some reason and so chose to use them instead.
