I noticed that during my first playthrough, I never encountered anything relating to me saving the Rachni Queen. Can anyone elaborate on this?

there is. albeit very brief. on illium, there is an asari who asks "youre commander shepard?" shes over by the volus and asari talking about stock prices.  talk to her and she gives you a message from the rachni queen.

Illium, near the start.

I was mildly surprised.

Oh damn. Would be cool if they all of sudden come to your aid when you're being flanked by collectors... magically.

meh. but talking to the asari agent, the message says that the rachni are grateful for sparing them, and that when the time comes, they will fight at shepards side.

Yep. One assumes that they will be coming to your aid in the final game.

I more expect them to come to your aid in ME3 against the reapers.

Also, if you listen to the galactic news, I once heard a brief mention on how someone saw an unidentified ship that had rachni signatures

You also hear a news story about people seeing ships that appear like Rachni ones. Thats it though, Rachni never show up in ME2 at all. Kinda underdramatic...

I hope the Rachni don't make things any easier, just... different.  I want branching paths, Bioware, no more of this "the decisions you make only appear to impact the direction of the story" crap.  I understand why they had to keep the story fairly straight and narrow for the first two games, but ME3 needs to branch out more; and the survival of the Rachni Queen should be a huge branch in that tree, not simply a +x modifier to your luck in the endgame scenario.

As soon as i saw those white trans-like eyes i was like "Ohhhh," and i knew who she was talking about. Judging by her message it sounds like the Rachni will deffinatly be making an apperance in ME3.

I always wondered how the Rachni are space faring. Like...I'm assuming they can pilot ships?

They're sapient. Why wouldn't they be able to fly a ship?

The Rachni in ME2 were like the Americans during the French Revolution

"Sorry, we know you helped us and all... but... we're rebuilding from basically nothing, we need to isolate ourselves before we can get involved in any outside conflicts."

Once they re-establish themselves they'll come help. Remember, they've only had 2 years and they started with only one queen.
