I... am torn on that.
But I can only ask for so much, I guess; afterall, that's not what the game is about. So, it's like, I figured it out - why he was brought to tears. You have to think with Thane. I just think they could have gotten across the conflict better (for instance, the letter helps. a lot) but... I also think they did the best they could with what time they were given.
On the other hand, you gotta know that what transpired afterward was probably incredibly emotionally charged and just...
eh hem.

but. One of the things I like about the Thane romance is that he has the balls to admit having feelings for Shepard. For all his introspective monkery, he doesn't have a problem being aggressive in that sense. Shep didn't have to lead him on or lay on the skank. Yet for the romance scene, Shep's making the moves, navigating what could be a very slippery slope when there are emotions involved. He's crying. Do I make it naughty now? I just... don't know...
Seeing someone cry can be disconcerting for some people. No matter who or what is crying. I panic, in a way. I never really know what to say, what tone of voice to use, do I hug them? What do I... waaaagh. Halp!
Someone showing you their throat in addition?
I'd be at a loss without a dialogue wheel.
And I can just imagine the people who were like "yes, hot drell secks time!" just to get slapped back into the game's version of reality by a fairly unexpected moment.

My mentioning the letter - what it addressed is something I would have liked discussed in game. It could even be addressed in ME3:
Being worthy of life and of Shepard.
Yes, he's afraid of death.
But why? Why wasn't really addressed.
Without feeling that worth, or the struggle with accepting it, I think it would be less likely that he'd be fearing death before the relay... or, at the very least, less likely that he'd be brought to tears. That's not really brought up at all in the game pre-LotsB. All of the conversations sort of leave a trail of breadcrumbs that isn't as clear as it could be between the conversations and how he feels when he ends up in Shepard's cabin.

Also, I did get the feeling that Thane had written that letter after the suicide mission, but I also felt that Dr. Chakwas' medical advice had something to do with it. He wrote "I am dying", not that he was dead. The first time I read that, I thought that he hadn't meant for Shepard to read it after his death. I was afraid that he had been planning to leave as soon as he got too sick to fight so he wouldn't be a burden on Shepard.

But you've got yer hands on him, yer mouf on him, all this information Mordin sent you, and boning before suicide missions is just... tradition. It's bad luck to break tradition.
edit: oh yeah, that reminds me. Post-suicide mission, Kasumi said, "I heard about you and Thane. I want details! Actually, no I don't, but I'm glad you're happy."
Beforehand, she just says that when Shepard's brought up, his eyes go all a-flutter.
Heard about her and Thane? or HEARD her and Thane?

Also, that fading into black....whatever happens is in our own interpretation. Since we are giving the hints that they are doing it, but we do not see Shepard literally throw Thane on the bed or anything but it is hinted that they did something.
Intercourse or not...
