The great thing about romancing Thane even when you've had an ME1 romance is that way you've both had "someone else" in your life. Granted, your previous significant other is still breathing -- but if Thane were real, I think he'd understand the dynamic. You can't expect him to stop caring for Irikah and he wouldn't expect you to stop caring for the person you were with, especially if you're in love with him.

Yeah - it was strange to go back and play ME after ME2.  At first, I went back to a save at Virmire and just nuked Kaidan and played through to the end.  Simple enough solution to the romance problem.  But, I ended up disappointed in that save, since I wanted to go back and change a few small choices I'd made (little stuff, like things you get emails in ME2 over)... so I just gave in and did a full play-through.
