There are a couple of easy hints that a lot of folks probably figured out. Clearly there's some huge angle on Dark Energy that will have an impact on ME3. A couple of people have been talking about it, and not just from the Tali recruitment mission.
I also noticed the matriarch bartender in Eternity on Ilium mention that she once had a pureblood daughter, she was the father, and it didn't turn out well. On top of that she mentions how her outspoken views on the Asari culture got her laughed out of Thesia, the Asari homeworld, such that she ended up serving drinks at a bar instead. All things considered that would make her an pretty good candidate for Liara's unknown Asari father.
Also while on Ilium I overheard some interesting news regarding Kitsune. Clues to a possible future DLC squad member? According to the news report I heard Kitsune is a human thief who steels some very expensive tech prototypes. I can't wait to meet her.
The biggest revelation for me however was when speaking with Aria T'Loak about her past before Omega. She is very tight on details, and when you finish the conversation with minimal information she simply tells you "Better luck next time".
Well that set off a huge alarm in my head. Those were the same words sent to Wrex after the final confrontation between him and his Asari commando friend Aleena. That's right, Aria T'Loak IS Aleena!
Or at least that's the theory. Immediately I wanted an option to ask Aria about Wrex, to see if my theory was correct.

Going through my latest playthrough I picked up on a couple of fascinating details that could be huge revelations for the game. I don't think too many people have managed to pick up on these details. ( and if they have sorry if I'm reposting informaiton )

Oh hey you're right. More people than the quarians talk about Dark Energy and how it is ruining things. Mordin and Harbinger come to mind, right?

I've heard this theory before on this forum and it makes sense until proven otherwise, but there isn't much actual evidence besides the fact that nothing conflicts with Liara's story.

Well, I guess somebody had to fill the second observation deck.

THAT just blew my ^&#@ing mind. Well done, this is news to me and makes perfect sense.

I don't want ugly bartender lady as Liara's daddy. And it's Kasumi and kind of obvious.

I think Udina is Shepard's father because he is a human who is older then Shepard.
You might be on to something.

I would hope that the great information broker, one of the most powerful people on Illium, would have noticed if her dad was serving drinks about a hundred yards off from her office.
that is true but I think liara is more focused on finding the shadow broker, obessed even. heck, maybe she knows and doesn't care.

Now wait a minute. You know how Asari have their "figure" change when they reach the matriarch age? Did anybody notice that the bartender has a more round face than the other Asari, just like Liara? Like if you combined the bartender with Benezia you'd get...

Yikes imagine what would happen if she finds out you had killed him. Eeek.
Man if we get Wrex back in our crew in ME3 I'm taking him STRAIGHT to Omega.

Actually, Samara is out since her daughter would be an Ardat-Yashi, and since you can sleep with Liara in the first game and not die that pretty much rules her out. Really most of the Asari people point to don't seem like valid options to me, the Matriach Bartender (wish I could remember her name) is simply my best choice at the moment.
But Aria is definitely Aleena! Or at least I think so..

Wrex was sent to assassinate her. You got the story if you did the whole "let's talk about you'" stuff in between every mission.

A potential plot hole would be this: Wrex is a notorious and feared bounty hunter (in ME1). I would think he would have spent quite a bit of time on Omega, and would know who Aria is - not like she's hard to find there. But is she changed her identity and appearance, or he never got a great look at her, then yeah, makes great sense...
