Delaying Crew Abduction

I boarded the Reaper ship because I wanted Legion as soon as I could get him. In the ensuing cutscene EDI informs me that it will take a while for her to configure the IFF so the Normandy can use it. Thinking I've got all the time in the world to get my missions done I go to Tuchanka to finish Mordin's and Grunt's loyalty missions. After that I go to the Citadel to finish Garrus's and Thane's loyalty missions. However when I arrive at the Citadel the whole Collector cutscene happens and I find myself in command of a ghost ship. I think that it shows how good Bioware is at making RPG's that they can make me really care about my crew enough to really miss what is basically a punch of pixels on my screen (I think they are pixels if not I apologize don't really know enough about game design to know what the right term for them is) but at the same time if it turns out that the only way to get all those missions done without the crew being abducted is to forget about obtaining Legion until I've got everything done and am ready to go through the Omega 4 relay then that really sucks.
So does anyone know if I can delay the Collector abduction now that I've done the Reaper ship mission ( I still have a save on Tuchanka during Grunt's right of passage before the Collector attack)? If not then could somebody please tell me what to avoid doing that triggers the inevitable Collector abduction so during my next playthrough I can get as many missions and side missions done with my crew. And since after the abduction EDI appears to take over Yeoman Chamber's duties as well I was wondering if she also takes over her duties as fish caretaker?

If you do, then you'll save the entire abducted crew, and your squadmates will all survive provided that you make the right decisions in the final mission.

Nope. The only bonuses are 25% Exp, extra money and extra resources.
If you do a New Game+ With an ME 2 save you get to keep your heavy weapons. I've seen people say armor and normal weapons as well, but I didn't for whatever reason.

You have to go immediately down to the AI core, wake him up, and get his mission. If you hit the galaxy map for any reason before doing that, wham.
This is assuming you have done every other recruitment and loyalty mission in the game.

After dead reaper mission we still have time for one loyalty mission and one N7 mission (unless you done those early (by the way i think only that retriving data from captured Cerberus agent N7 mission is actually worth to do before SM in order to carry her outcome to ME 3).
In my latest run i done those N7 mission (and send those data to Alliance HQ) before i fly to dead reaper but still have time after this to do Legion's loyalty mission.
Right after that mission abduction started but i was fully ready to go after them.
I am really don't understand why people are so fascinated in Legion to risk trigger abduction before everybody will be fully prepared but i hope he will have his true "fife minutes" in ME 3.

If you have completed enough missions and assignments to be ready to trigger the abduction, all you need to do is look at the Galaxy map (target but not click). This will start a timer (of missions/assignments as I recall) untill the next departure will be with the whole team in a shuttle. So you should be able to get Legion, activate him, talk to him, get his mission and complete it, just in the nick of time to get your crew abducted.
The fascination about Legion is that he was originally intended to be part of your crew from the beginning. The game was actually supposed to start with him locating your body together with Liara (as I recall from a post on somethingawful.com). So there were still a lot of voice-over done for him, which is scattered over various missions, locations and comments to your dialog.
I'll see if I can find the post explaining the previous version of the prologue.

spoiling anything here since none of it made it into the game and it doesn't actually delve into any late game plot.
You started off as Legion, unfolding from a cargo box that you had sneaked into aboard the Shadowthrone, the Shadow Broker courier frigate with your body on board. After a few minutes of sneaking, you start hearing gunshots and reports of an intruder over the intercom.
Eventually you met Liara, who was on her own mission to steal the corpse. After a heated mexican stand, Liara and Legion teamed up to steal the corpse on agreement that she got to take it where she wanted(Cerberus). Over the course of the mission, you played as Legion and inquired about Shepard's decisions based on your investigations. In this manner, it was originally set up to allow you to customize an ME1 game's choices through your dialogs with Liara.
After a few short gunfights, they were to finally get to Liara's small infiltration ship, but not before having to take of Shepard's armor off order to get him/her into Liara's containment field to keep the body from falling apart. On his way into the ship, Legion was to be shot and disabled as well as given his iconic wound. It was then to shift into first person and you see Liara close the door and launch her small ship from the airlock. A -NO FEED- was to come up on the screen in red and then fade from view, followed by Shepard fading in and out and seeing Miranda. The game then continued as normal until you got to the first missions.
On your way to Omega for the first recruitment, you picked up a distress signal from the Shadowthrone. Miranda was to recognize it as the ship that your corpse had been stolen off of. It's beacon suggested that it had been adrift for nearly two years. Knowing that agent that had bought you from had left the ship functional and suspecting that it had something to do with the disappearances, she suggests boarding the ship to investigate. Once on board, you discover that Legion had reactivated and repaired himself with the armor that had been pulled off of you. He had then hunted down and killed the entire crew but had accidentally caused irreparable damage to its drives. To save energy in the powerless ship, he went into a hibernation mode. You find the hibernating Legion in the engine room and remove him, leaving you with the choice of whether or not to activate him.
In the end it was scrapped because it was seen as too confusing for players new to the series. It was also redundant to have Legion tell his unique story to Liara in the beginning and then to Shepard again less than two gameplay hours later. Additionally, it was seen as too different from ME1 to have the player's first shooting battles be as a Geth against humans. The comics were given an OK instead to fill the gap and some friend for Liara was created to take the place of Legion.
A lot of assets, like Legion's Shepard Armor repair or much of the unused dialog, were left in game with little or no explanation. In the case of the former, it went from causing a long conversation about how he stalked the crew of the Shadowthrone to "No Data Found." Much of the lost dialog, like his lines before he can be acquired, were just left since he would never be there to trigger them. Other dialogs, for instance he had a long dialog with Liara if you brought him to Illium, never even made it off the paper.
Most of the assets were retooled though, like the SR2 Cargo bay that was originally Legion's starting point in the mission. The Crashing Ship mission is almost a direct usage of most of the Shadowthrone's assets, complete with the engine room where you were supposed to find him in up where you now turn the engines on.
Additionally, Veetor was a relatively late addition to the game. Originally you met Tali on Freedom's progress and she joined you from there, but that was scrapped for reasons I don't know. Similarly though, many of her lost dialogs were just left in since she would never be there to trigger them without hacking the game.

O.O Well you have gotten yourself in a bind. With their loyalty, there is a good chance Garrus, Thane, Jack, Tali, Samara and Legion will die during the collector base assault and no there is little you can do to prevent it. They will most likely die "on the line". Unfortunately, I would say cut your losses and do the loyalty missions. The majority of the Normandy crew will die and I am pretty sure you have zero chance of getting the "No one left behind" achievement (provided you are playing on the Xbox or PS3) but at least your squad will stay intact. Besides which, even if you rush now, given how limited your choices of loyal squad members are, you will have some issue completing the collector base. Not to mention, unless you are very, very careful, you will trigger the "Shepard dies" events at the very end. So...

Wrong. If Grunt, Zaeed, Garrus, and Jacob are all holding the line, and Mordin isn't, then nobody will die on the line.
You can get "No Man Left Behind" with only 4 loyal squadmates:
1. Secure the loyalty of Tali, Legion, or Kasumi, then pick them as your tech specialist.
2. Secure the loyalty of Jacob, Garrus, or Miranda, then pick them as your fireteam leader both times. (It is very hard to have both Jack and Miranda loyal to you, so the guys might be a little easier.)
3. Secure the loyalty of Mordin, then have him escort Chakwas/crew back to the Normandy. This is the only surefire way to ensure he doesn't get smoked.
4. Secure the loyalty of Samara or Jack, then pick them as your biotic specialist. Again, getting Jack and Miranda to BOTH be loyal is very hard.
5. Have the aforementioned tech specialist and your biotic specialist accompany you to the final battle.

And no. It doesn't necessarily start the countdown. When I did my "Everyone Dies" run I didn't want internet help so I tried things on my own. One thing I learned from that run was that there's two conditions for the plot to move forward.
For the Horizon mission to open you need to be a certain level (I didn't write down) and have all available crew members (this was before I had Zaeed or Kasumi so it may be just have 6 Crew Members). But you need to be a certain level. Since this character was doomed to die I didn't do side quests and found myself running around doing that Three Part Mech side quest until I leveled enough for the Illusive Man to want to see me.
The same thing happened for the Collector ship. I had thought all you needed was 8 crew members but again you need to be a certain level AND have those crew members. I didn't want to pick up Tali or do loyalty missions but I ended up doing both. I got Garrus's loyalty and purposely screwed Thane's and Samara's loyalty quests ending with neither being loyal.
Then I grabbed the Reaper IFF and sold Legion to Cerberus. Then I picked up Tali and did a few side quests until I was about 25 or so. I went to map and EDI told me the IFF was installed but I was allowed to pick a planet. I was going to do the Cerberus agent's data recovery mission in the Fathar system of the Omega Nebula thing when Miranda told me we'd do the next mission in the shuttle, which FINALLY let that line make some sense!
Crew was taken and I ran towards the Omega 4 and began to kill people off until finally only Joker remained.
Learned that you have to have a certain amount of crew members and be a certain level for these missions to open.
So I don't know if the game counts 'important' missions or not but I do know it has a level requirement and other than that one run I've NEVER attempted the IFF until level 30 and every side quest was complete.

I had only played the default ME2 playthrough once, so most of my games started with the ME1 import and the level boost that comes with it. Meeting a level requirement was never an issue with me, so I never knew it was part of the trigger.
I'll get the IFF after all squad are recruited and all of them are loyal, but not necessarily after doing all the sidequests. It's nice to leave a few open to do afterwards so that I can progress through Legion's dialogue chain.
