I have a theory about Joker in ME3 that explains all the lingering questions I had about him and his role in the first two. Here goes:
I think Joker is and always was a Cerberus agent *GASP*. I think he was a plant in the Alliance to have Cerberus’s ear to the ground on any intel involving Reapers/Collectors. Please stop me if I sound stupid, but it explains everything (that I can think of)!
*cue “A Beautiful Mind” newspaper clipping montage*
It explains why the writer’s gave him Vrolik’s. It gives Cerberus leverage against him. He probably was a young pilot out of flight school and maybe having a hard time getting a commission. Cerberus drops hints that they may have a cure and they can place him, _IF_ he’ll play ball. Joker is by no means a xenist (is that the term for alien racist?) like TIM, but I think the promise of a cure and a pilot job would be enough to convince him to pass on what he learns at the helm of an Alliance ship. Remember how he much his health had improved in ME2? I think Cerberus gave him the first in a sequence of promised therapies in return for feeding intel on Shepard.
Joker as a plant also answers the question of why have Shepard die for him? This sets it up perfectly for a confession and change of heart in ME3. It would be even more awesome if he WAS an LI and that coupled with his guilt over spacing Shepard were enough to make him renounce TIM. He obviously has come to deeply respect (and luuuurrrrv) our favorite Commander and I think he just cannot go on living two lives. Remember, he was the first crew member revealed to Shepard after her resurrection and he’s also the one to report to TIM if everybody else bites it.

It makes little sense for an organization (who didn't really exist yet) to recruit and blackmail a young handicapped boy to force him to spy on an unknown soldier who may come from any where at some distant point in the future when he or she may be important to galactic security.
Bad resource managment if nothing else. LOL

They don't have an exact time on when they'll update the site. I don't imagine it will happen until we're into the American/Canadian business day. When they posted the new shirts and stuff last Friday it didn't happen until about 12-1 pm Eastern time.
Edit: I am going to be haunting the store at midnight, though, just in case...

I'm not sure I was thinking along those lines. I was thinking more along the lines of having a guy on the inside to feed information. By following my own train of thought, Joker screwed up big time when Shepard died. Perhaps TIM gave him another chance (not knowing about the hot infatuation brewing). Well, I warned y'all that the idea was spawned by insomnia! Could still make a good fanfic, what with themes of remorse, redemption and spying etc.

I think this is probably a mute point but I think we encounter some Cerberus cell/s in ME1 so if that's true its possible Joker could be working for them but I agree with Sar that its bad resource management to follow no name soldier.
