Good point, and let's face it, Shep's very own run-ins with Cerberus all resulted in evil twisted finds. He's got legitimate reasons to be rather angry.
If you were working together with somebody while fighting a terrorist organisation you'd be pretty surpised yourself if this person suddenly just jumps out of the grass after two years; "...oh yeah, I'm with Cerberus now." Especially if you were in love with eachother.
That and the writers in ME2 were told to come up with a time saving solution.
Basically. I was, admittedly, upset at first when I saw the Horizon scene, but then I realized that it would be pretty hypocritical of me to be mad at Kaidan when *I* have no idea why Shepard didn't go back to the Alliance and try to get their help instead of following Cerberus like a dummy. Because my Shepard would have to be pretty darned dumb to trust Cerberus, at all. Ever.
Also, I gave TIM the finger at the end for the same reason I rescued the Council at the end of ME1; if we all survive the Reapers, we still have to live in this galaxy, and giving Cerberus that sort of power is a *horrible* idea for the future. So yeah, I wish I could have followed Kaidan back to the Alliance at the end of the Horizon scene.
