Try to pretend this isn't a game.
If you think that way, try to view Cerberus objectively. Yeah, they've done bad things, but the fate of the entire human race is literally on the line. Everyone you know or care about. Your entire family, and your friends' entire families. This is a very real threat to the characters in the game. Moreover, your government's military is not doing a thing about the Collector attacks, and the Council couldn't care less. In fact, they still blatantly deny the existence of the Reapers.
The characters who work for Cerberus are seeing all these things. These very real threats that no one but Cerberus is doing anything about. Now can you judge her so blithely?
Yes, I can. I understand the necessity of working with Cerberus and I understand that in this case they are the galaxy's best hope for survival. That doesn't assuage them from their guilt. Jacob seems to understand this, he is bothered by Cerberus' reputation and wants to do something about it. When you bring up the same issues with Miranda, she just says that all of the bad things Cerberus has done were not authorized, so it's all alright. When Jack confronts here, that's her response, it's not Cerberus, just because TIM eventually got around to pulling their funding. Instead of looking at reality she has this horrible "No true Scotsman" mindset where if Cerberus is doing something she doesn't like then they just don't represent the organization and everything is okay without looking at what their organization has lead to people doing in its name.
That doesn't mean I don't understand why she does what she does, her father never really cared for her and only wanted her to build a legacy for him so she never developed any ability to think for herself and simply absorbed the ideology of the group that took her in. That is an interesting story and she is in many ways an interesting character, but that doesn't mean I have to like her.
Not to mention when you stand up for Jack and ask her if you're good she gives you a, "Not remotely." in the must snide, arrogant tone possible. God forbid you'd show some empathy towards a girl that has been so mentally screwed up by your organization, but oh wait, some of what they did wasn't authorized so that just makes everything fine.
Ironically, if you blow up the station and she's in your group, she leaves Cerberus.
Seems like her head would explode if she ever had to face the possibility of her precious TIM not being perfect, so that's surprising.
