Interesting...I never chose those dialogue options since my opinion of Cerberus is pretty-damned-clear.
Honestly, I virtually cruised the neutral selections throughout the whole game.

Still, It's still one of those things that would have rather interesting repercussions in ME3 - especially, if you denied TIM the Collector base, IMO. It could be an interesting twist, if done well.

Interesting idea but Jack has way too much hate for Cerberus and the Illusive man especially since their the ones that screwed her up so much.

If TIM likes keeping an eye on his investments he is going to be a real pain to shake off in ME3 if you chose to destroy the collector base. I bet TIM considers Shepard his property.

You're assuming she has a choice in the matter, if it comes down to that. How many implants does that girl have? She knows what each and every one does, does she?
Cerberus didn't invest billions in Shepard to have him fail. Period. There are many ways of measuring failure and may ways to measure success. It all depends on your ultimate goal. Bounty hunters cost money. Tracking Jack costs money. How long was Jack in cryo on Purgatory? A day? A month? Just under two years or so? Be interesting to know exactly how long, no?
They also didn't invest however much in Teltin and risk as much as they did experimenting on and murdering children to simply let Jack roam free and unfettered.
That paints Cerberus as being run by someone exceedingly shortsighted, and TIM is anything but. Watch his face at the end of ME2, regardless of what choices you make.
You'd think he'd be much angrier than he is, wouldn't you - and being alone as he is, he'd show it, wouldn't he? If not, why not?
You're simply failing to give Cerberus the credit it deserves, it being 'evil' or otherwise.

Hmmmm. Did she say specifically that they try to capture her after she gets out of a prison? Or does she say they've been trying to capture her in general? That's really interesting though. Maybe TIM sent you to get her because he believed you would be successful unlike everyone else he has hired to try and recapture Jack. He might as well use Shepard to do his dirty work while he's working with them. TIM is killing two birds with one stone. Have Shepard retrieve Jack for him, and she'll also be able to help with the suicide mission.
And Jake brings up an interesting point about Jack possibly having a control chip in her brain. We know control chips exist and we know they work because Miranda wanted to put one in Shepard. Maybe Cerberus wants to recapture Jack to put a control chip in her brain. I don't think she already has one in her brain because then I'm sure they would have activated it when she escaped the Teltin facility to make retrieving her much easier.
I can see it right now. Jack is being controlled by Cerberus to kill Shepard, and she is totally kicking his ass, and he's trying to convince her to resist their control by reminding her of all the good moments they've had together and all the things he's done for her.

I think she was in cryo just to get her under control and ready to be picked up by Shepard. Take her to the Dark Star Lounge bathrooms and she tells you about when she was attacked on Purgatory in the latrines, so that means she wasn't in cryo the whole time. Plus that one prisoner you can talk to acts like he's seen Jack's violentness first hand, so she must have been outside of cryo fairly often.

Not necessarily.
Shepard lets her out - the first thing she does is trash Purgatory.
Is being slapped in cryo more infuriating than being gang-raped? We have the Queen of NotGiveAFook here. Why not trash it then? The odds are the Warden has his own ship, so Shepard wasn't her only way off Purgatory. It'd be stupid if there was no way off that prison except escape pods.
Even with Jack saying she got them "one by one" doesn't mean she couldn't manage to kill them all at the same time "one by one", if you follow me. That prisoner could have been sitting there when Jack marched in, snapped a guard's neck, grabbed his gun and executed each one in turn as they sat at the mess hall table and bragged about it. There's suddenly fifty cannons in her face, or vented knockout gas, or one of those funky barriers and Jack goes slap into stasis.
That could have easily happened a year and half ago.
Who needs that powderkeg walking about when you just slap her in cryo and wait for a customer? She must have scads of them lining up for a shot at her. Or maybe not.
My point is, without definitive say-so officially, Jack's timeline is rather iffy, and a lot has gone on that we simply don't know about.
'Tis why she's so bleed'n interesting, after all.
EDIT: To add this:
I was pondering that that thingy about the difference between cutscene abilities and in-game abilities, and Jack's proficiency at mech-smashy and door removal/wall-punchery on Purgatory.
If that power level were blind-rage induced, it may be a manifestation of her abilities she can only access in that particular state of mind. Would explain why she can do it then, and not any other time. She flinging that shield bubble at the Collectors could have been along the same lines. Could also explain Samara too and her biotic glide down to the Eclipse merc. We see it there and nowhere else simply because it doesn't come up. She doesn't need to do it or doesn't bother. Doesn't mean she can't.
It might be a decent ability of Jack's part to maybe fold in when ME3 rolls around, though. Somnething she's learned to gain conscious control over under Shep's tutelage by then. You're over-thinking and over-analyzing a tradition in creative storytelling in which a character has awe-inspiring power in situations where he or she is not being utilized directly by the main character, and then, somehow, is depowered when he or she officially joins the main character. We've discussed this several times in this thread, and we don't think much of it. It's just unfortunate how much Bioware sets us up to be let down by having Jack instagib YMIR Mechs, and having Samara glide deftly through the air using biotics.
I'd link you to the TVTropes page, but, we all know what that place does to productivity.

Very long and funny story short, Wu Sung gets hammered in an inn but still opts to cross the mountains drunk - even though there is a deadly man-eating tiger on the loose. Staggering about in the woods he meets the tiger. He's way to drunk to do anything other than wag his club at it. He feels a bit sick, bends over to puke as the tiger pounces, and it knocks itself a good one on the tree behind him. Wu Sung turns around and the tiger leaps again. This time Wu Sung slips in his puke and falls over. He gets up, can't find his club or the tiger. He finds the tiger with the club jammed in its throat - poor thing's choking to death. So Wu Sung puts one foot on the tiger's head and yanks the club out to save the poor thing. Breaks its neck. Wu Sung thinks the tiger is asleep for a while, figures out its dead and staggers back down the mountain to get it skinned and sell the hide. In the morning everyone thinks he's some kind of hero, when the facts are he was lucky. Didn't stop him making the story impressive for everyone he told it to... naturally the drunkness gets left out.

I think it would have been brought up if she was kept in cryo for a long time. There would have been some mention of her missing years spent in cryo. I'm assuming she knows the current date, and if she were to suddenly see it's several years from when she was first put into cryo, she probably would have said something.
Look at Aresh, I'm assuming he was about the same age as Jack when he escaped Teltin, and he's not old. Also, In one of the video logs during Jack's loyalty mission, a scientist says he'll piggy back onto the Ascension program which started up like 9-10 years before the events of ME2 I believe. So I think the most she would have spent in cryo is a few months.
