Things could get messy for Shepard.
Even if the author does have this information, and it's genuine, it doesn't look like that it means very much. For one thing, depending on Shepard's decision, the Council may have been killed in the Battle of the Citadel. If they weren't killed, they had plenty of opportunity to arrest Shepard whenever he was at the Citadel in ME2. Instead, if Shepard talks to the Council, they offer him Spectre status, with the hope that his affiliation with Cerberus will end quickly.
Nobody knows for sure, except Bioware, but it doesn't look like much to me. As far as Admiral Hackett's Dossier goes, that could have been a way for Bioware to show us that the Admiral is still in Shepard's corner, and that Shepard does still have support within the Alliance, even though he has been working for Cerberus.
