I try to look at it like that also. You gotta admit bioware failed on selling the have to work with cerberus thing.
We get one comment from anderson i think maybe udina about it being a political problem.
When did shep ever ask to go back to thte alliance? When did anderson say I would love to have you back, but the brass wont let me. My shep never asks to come back. I sometimes feel like he turned his back on them.

Indeed, that issue made me feel disconnected from Shep in the first playthrough.Then I discovered that you could be ****y to TIM and Mianda whenever you wanted. That made me "sync" with the character again if you know what I mean.
