It was very ambiguous. We know that she still has feelings for shepard still, but If I were to receive the email without any further knowledge, I probably wouldn't jump to the conclusion that she wanted to get back together with me.

edit: although the skipper thing is kind of a give away. hmm.

The skipper part was definitely a sign, but when she said "I can't lose you again", that was a dead giveaway.
