What bugged me the most about ME2 was the intro. I thought it would have been nice to have a small cutscene on the original Normandy before the attack showing a love scene between Shepard and your LI.
A small part of me wants to believe there will be a prequel DLC bridging the gap between ME1 and ME2 but I know I sound insane.
(Which as I've written before -- about 20 pages back in this thread, good to see it still going strong! -- is one of the reasons that both of their reactions on Horizon make sense to me, with their uncertainty and awkwardness. Neither is quite sure where the other one stands, whether the other feels as they do. While Bioware obviously doesn't give Shepard the option, it's still to Ash's credit that she's the one who swiftly makes the first move to start making things right between them, by sending the email.)
My take on it is this. Their relationship built over the months that occured in ME1. Before they even slept together they expressed that they were special to each other. Then the night before Ilos happened. After that, for the month that they were back on the Normandy hunting Geth I imagine they took a step back. After all, things were back to normal. They didn't spend the night together again because it would have looked bad, but I don't doubt that their relationship continued to progress as much as it could in that time period. By the time the Normandy was attacked I think their feelings for each other were very clear to them.
The reactions on Horizon do make sense, but I think it was simply that neither one of them knew how to handle the situation. They both kind of got punched in the gut when they saw each other. Ash didn't know how to speak to him because her perception of him had changed and Shepard didn't know how to handle it because it had been two years and he had no idea where her head was. They both handled it really clumsily.
As for the email, I just figured Shepard didn't know what to say in response. He could have emailed her back and said he loved her but then what happens when he dies AGAIN? He wouldn't do that to her. And anything less than expressing how he really felt wouldn't be enough. So for my Shepard he just figured he would get through this mission (hopefully) and deal with it after.
