I have been wondering this for some time now. How do the Reapers manage to kill/enslave trillions of Protheans? I know that there are thousands of Reapers, and that they take centuries to complete one cycle, but how can they manage Trillions?
My first thought was on their laser arms. This is what Sovereign used to take down the Alliance Cruisers in the battle of the Citadel. But relying on those laser arms to kill an entire species is not good enough. How about the Protheans that try hiding underground/inside places that Reapers do not have access to? No. There must be another way the Reapers operate. As for Indoctrination, how would mere thousands of Reapers manage to indoctrinate all those Trillions of Protheans? That would take more then just a few centuries to control all of them. This is not feasible either. Then I thought about the Dark Energy.
Remeber Haestrom, the planet we recruited Tali on? The one with the Quarian ruins on it? I can recall her talking about some "dark energy". Perhaps this was the weapon the Reapers used. The Reapers would travel to a Star, infect that star with dark energy, and wait. The planets in that system would start to heat up. The star would begin to experience increasing magentic and solar erputions. Somehow, the organic life would die out, perhaps by lack of water due to evaportation, perhaps to some other way we do not know about. As for the Geth on Haestrom, the Geth might be able to survive because machines don't need water and food as organics do. Anyway, the Protheans would begin to panic and try to leave. Fighting and rioting would begin to start as the Protheans fought each other over the remaining food and water, causing the ruins you see today. One idea I have is that the Reapers would make the Protheans have to choose between either joining the Reapers or staying on their planets to die. The Protheans that joined the Reapers would eventually become Collectors, the Protheans that stayed behind died. Perhaps this is why we don't see the entire population of Protheans as Collectors, most Protheans might have stayed behind. Going on, the Reapers would do this to each star in the Galaxy where Protheans lived, until all were "taken care of". Now for some evidence. I remember hearing that there was evidence on Feros of it being much colder in the past, perhaps it warmed because of the dark energy in its sun. Also, remember the Prothean Beacon vision? ( ) No where can you see actual Reapers killing the Protheans. Notice how the sky is orange/red, and the Protheans are in such poses that its as if they're dying of heat. And last but not least, look at the planets at the end. It looks like they're on fire. You know why? Because they probably are. The solar activity increases because of the dark energy. As for why Haestrom is acting as if it was infected with the dark energy, perhaps Sovereign put it there, or maybe its a lasting effect from the Prothean extinction.

that is an interesting thought, but through Indoctrination alone the Reapers gained spies ready and able to infiltrate society and the Citadel as a Mass Relay kills almost everyone in there easily

1. Please don't put ME 2 spoliers in the ME 1 forum.
2. We know from Virmire that Reapers can both mass Indoctrinate and rush the process. So a few Reapers can indocrinate as many mooks as it takes to round up the unindoctrinated and bring them within range of the Indoctrination field.
3. If you're played ME 2 you already know what the end goal of the Extinction cycle is, so how could the solar wonkiness idea aid that?
4. There is no way astronomers could possibly miss groups of stars that go wonky on a 50,000 years cycle. we'd have noticed it by now, let alone the entire group of Citadel races. There is no record of this. There are plenty of records of cataclysm in the galaxy, perhaps it is a weapon they use occasionally, but it can't be a standard part of the repetoire because everyone would have noticed and it's counterproductive to their end goals.

Well, some thoughts:
First, they can mass indoctrinate groups to help.
Second, they shut down any and all relays. That means people are stuck in whatever cluster they're in at the moment.
Third, the reapers can basically fight non-stop for centuries.
So, they show up, destroy all life on the citadel and the surrounding areas. At the same time, they turn off the relay network, shutting down almost all movement. So now the galactic powers have just had their heads chopped off, and they don't know why. Now the reapers can just systematically move from star cluster to star cluster, checking out each system for ships, and killing them.
You might say people could run, but traditional FTL can appearntly only go for about 50 hours at a time without recharging, so there is a limited sphere that anyone could run to, if they even knew they should run.
Once they find a colonized world, they bomb the crap out of all the settlements with orbital strikes. Remember, the reapers don't care about ruining a garden world like the organics do. They probably also mass indoctrinate people at each colony to hunt down survivors (this also works as trojan horses, because the few survivors don't know about indoctrination until it is too late). Once the reapers leave, the indoctrinated people die because they can't fend for themselves anymore.
Now the reapers just go to the next star cluster and repeat. They also probably have some record system in the citadel/relays to access so they know which relays have been accessed duringthe last cycle, so they have an idea where to go.
